Around 24:30, The Princess is talking to the Toad creatures and before and after the scene, she has blue earrings in both ears. However during her final line before leaving, she doesn't have them.
When Bowser asks Princess Peach to marry him, Kamek the wizard/witch tortures Toad to pressure Peach into accepting. Toad drops his frying pan on the ground. But in the next shot, the frying pan is gone.
Princess Peach has her blue earrings on but they disappear before she leaves and when she leaves and meets Mario for the first time. Her earrings are back on.
After Peach and Toad return to her castle on her motorbike from the rainbow road after Mario and Donkey Kong go missing. Peach takes off her helmet and puts it on the floor but in the next shot when the Toads run. The helmet is nowhere to be seen.
After Mario lands in Mushroom Kingdom and meets Toad. Toad takes Mario to Peach's castle to help find Luigi. Toad is seen piercing a mushroom with his stick but after Mario gets up on the mushroom, the stick disappears.

Incorrectly regarded as goofs

At the end of the race scene (around 1 hour of the movie) one blue Koopa yells "blue shell" and it aims to DK's kart, but in the "Mario Kart" games the blue shells always chases the 1st player in the race (Peach's bike, in this case).

Even though the scene features many elements from the "Mario Kart" games, it's not meant to be a direct adaptation. Case in point: They're not even competing in a race.

Revealing mistakes

Around the end of the credits where it credits the 'Paris Head of Human Resources', if you look hard enough, 'Resources' is misspelled as 'Ressources'
When Mario accidentally eats the blue mushroom when fighting Donkey Kong, a blinding light flashes as he shrinks but when Peach shoves a blue mushroom in Bowser's mouth after he was defeated, a light doesn't flash when he shrinks.

Audio/visual unsynchronised

When Mario plays "Kid Icarus", the Game Over music is from the Famicom Disk System version, even though he's playing the Nintendo Entertainment System version.

Character error

Luigi never asks the calling customer for their address. Even if the customer told him their address, he never told Mario but somehow Mario gets there before Luigi does.
There is a noticeable difference of height and size in Mario after he eats the red mushroom by first and second time in the Princess Peach's ability test.
Donkey Kong and Cranky Kong are shown several times eating bananas during the movie, where they peel them from the top down in the traditional way.

However, apes are more likely to eat bananas by either splitting them in half first or eating it whole with the skin.
The open sign is not lit at the Punch-Out Pizzeria in the beginning.
