When Joe and his father were talking while smoking, the cigarette in the father's right hand disappeared as he put his hand on Joe. The cigarette returned when the camera zoomed out.

Factual errors

At around 19:24 minutes, a San Francisco cable car goes by, powered by overhead wires. Cable cars are powered by a moving underground cable. This is a trolley in Canada, dressed like a SF cable car.
Heusmann says Joe was born under Lebensborn on April 10, 1935. However, Heinrich Himmler hadn't founded the Lebensborn project until December 12, 1935.
When Tagomi is looking through the food in Michiko's house, he examines a box of Hostess Twinkies with Twinkie the Kid on the box. Twinkie the Kid was not introduced until 1971.
The Breyers delivery truck Nobusuki passing in an alley in San Francisco in the 1960's ignores the fact that Breyers did not sell or deliver ice cream on the west coast until the 1980's. The alternate universe theme may explain this issue.

Incorrectly regarded as goofs

Incorrectly regarded as goof: The flag hanging in front of Michiko Tagomi's house is a 50-star U.S. flag from the "real" timeline rather than a GNR flag. As the interior of the house exists in the real 1962 timeline it's possible that the exterior does as well.

Anachronisms

Nothing in the cupboard in the kitchen is from the correct time period. The Wesson's oil is too old. The Lipton's teabag box, the Peter Pan peanut butter, and the Chef Boy-ar-dee is too new.
When Trade Administrator Nobusuke Tagomi goes to see Machiko, Machiko's GNR flag is shown to be a 50-star USA flag. Regardless of which flag is flown, the USA would not have added two states in this story, so the most recent USA flag that could ever appear in this series would have 48 stars.

However the interior of Michiko's house clearly exists the "real" 1962 timeline where the Allies won. It's thus possible that its exterior would exist there as well, so a 50-star U.S. flag would be correct.

Errors in geography

When Nobosuke is looking through the refrigerator in Michiko's house, we can see a jar of Hellmans Mayonnaise. Assuming this is in fact our reality, this is geographically inconsistent with the brand marketing because in this scene they are in San Francisco where it is known as Best Foods Mayonnaise. The two companies, Hellmans and Best Foods, combined before the outset of World War II (1927) and from that time forward sold their mayonnaise under the two brand names, depending where it was purchased. West of the Rockies, Best Foods. East of the Rockies, Hellmans.
