When Cory is taking his pack and gun off the back of the snow mobile, the close-up shots show him with bare hands, but the panned out shot has him wearing gloves.
The Carhartt logo on Cory's Jacket disappears and reappears. For example at around 10:00 minutes when he looks at the tracks of the snow lion it's there but when he gets off the snow sled a moment later it's suddenly gone.
When Cory is talking to Martin about Chip, Cory is tight-lipped and on the verge of tears at one moment when Martin asks if he's staying with him. The next shot shows a much more stolid serious face and a slightly open mouth on Cory.

Factual errors

It's not possible to freeze the lungs by running, even in extreme cold. Air gets heated by the nose and throat before it reaches the lungs, and the lungs themselves are continually heated by the circulating blood. You'd die from hypothermia long before the lungs could freeze.
According to the FBI's website, the bureau does investigate crimes on native reservations that don't rise to homicide, including assault, rape, and suspicious deaths that require more investigation before being designated as murders.
Animal Damage Control was moved from the U.S. Fish and Wildlife Service to the Department of Agriculture in 1985. Therefore Jeremy Renner's character is working for the wrong agency.

Incorrectly regarded as goofs

The fact that Jane arrives unprepared for the weather and is inexperienced isn't a plot hole; she explains almost upon arrival that she's from the Las Vegas Office and was sent on short notice as the only agent available. Hence the rental vehicle and lack of cold weather clothing.

However, it was explained how little she was told and prepared for this situation.
On a day that they say the temperature is extremely cold, they show a spider crawling on the snow in the high altitudes. There would not be any insect or spider moving around in that climate.

Odd though it may seem, spiders have been found in sub-zero weather, crawling on snow. A quick google for Snow Spiders will explain.
Many times, throughout the movie, when the cast is at altitude, their breath shows no mist.

Breath condensation occurs when relative humidity is high, causing extra added water vapor from the breath to condense as a visible cloud. In the thin, high, dry air at altitude, this does not happen. Water vapor is absorbed (sublimated) before it can condense.
Matt tells Natalie of a mission in Ojai, CA. There are only 21 missions in California. The last was built in 1833. There is a chapel in Ojai built in 1918 that has a mission design motif - Matt has only visited Ojai the once and presumably mistook the chapel for a mission.

However, Matt shared some information he thought he knew; this cannot be described as a character error.
The sign outside of Lander has a cowboy on a horse on it, yet the real sign has an Indian on it, as you can see on Google street view.

However, artistic liberty can be taken with Town signs.

Revealing mistakes

During one of the final views of the body during the autopsy scene, the body is clearly breathing.
During the stand-off scene, the patch on the BIA officer's jacket reads "Bureau of Indigenous Affairs" rather than "Bureau of Indian Affairs" like it should.

Miscellaneous

A responsible horse owner would not leave a horse outside during a heavy blizzard.
After Cory knocks Pete out, he hauls him to the top of Gannett Peak. However, a round trip hike up Gannett in the winter time would be a multiple day excursion.

It's wildly unlikely that Cory hiked up to Gannett carrying the unconscious Pete on his back. It's very likely he used the snowmobile, thereby cutting multiple days to a few hours.
After Jane finds Alice in the bedroom crying and cutting herself, she does not tend to her and request EMS. She simply closes the door and walks away.

The person she would be requesting EMS from, Ben Shoyo, the chief of tribal police who says "This isn't the land of backup, Jane, this is the land of: You're on your own." And he is already there. Also, EMS, in that area ( 9,266 sq mi more than 2.2 million acres) is over two hours away, meaning a probable five hour round trip, if the EMS even roll on a call about an Indian with a scratched arm.

Plot holes

When Cory is looking through the pictures in Natalie's room near the end of the film, he sees a picture of Natalie and Emily in graduation gowns. Yet, Cory had said earlier in the film that Emily had died three years earlier at the age of sixteen. Natalie doesn't look substantially younger in this photo than she did in other parts of the film, so this would appear to be a high school graduation photo for a high school graduation Emily didn't live to see.

Character error

When Jeanne Banner asks if the victim lived nearby, Ben mispronounces the name of the town as "Fort Walk-a-she" but the actual name of the real Wyoming town is Fort Washakie.
