- Sometime after the events of the first film, Max (Patton Oswalt) (a Jack Russell Terrier) and Duke's (Eric Stonestreet) (a large, brown, shaggy Newfoundland) owner Katie (Ellie Kemper) marries Chuck (Pete Holmes) and has a child, Liam (Henry Lynch). Max believes that once a child comes home, the humans give a lot less attention to their pets and things are never the same again.
At first, Max feels uneasy by his presence but eventually grows an affinity to him. At first, Liam tormented Max as he played with him, but then as Liam grew into a toddler, he hugs Max and starts to love him. Max and Duke help Liam walk on his own two feet for the first time and gradually become best friends. Max sees that the outside world is dangerous and that keeping Liam safe is a full-time job.
Max realizes that soon Liam will be starting Preschool. Max gets anxious and says that Liam does not need Preschool. Max starts scratching himself whenever Liam is taken outside without him.
Max's overprotective for Liam develop into an itch that leads Katie to get him a humiliating dog cone from the veterinarian. Max's luck changes when Duke reveals that the family is taking a road trip outside of the city, as the dogs are excited about the car ride in which they get to hang their heads outside the car window. Other pets in the building include Snowball, Chole, Gidget, Norman (Chris Renaud a guinea pig, Buddy (Hannibal Buress) a laid-back dachshund, and Mel (Bobby Moynihan) a hyperactive pug.
Snowball (Kevin Hart) (a white rabbit) is Max's upstairs neighbor and thinks it is a superhero, just because his owner dresses him up in superhero costumes.
When Max, Duke and their family reach a farm owned by Chuck's uncle, Max is initially unaccustomed to its way of life, including the farm's tough sheepdog, Rooster (Harrison Ford) (a Welsh Sheepdog). Rooster tells Max to get over his insecurities about Liam and ditches his dog cone. Rooster tells Max that Liam should be allowed to run around, and experience things and that Liam would only learn by making mistakes. Later that night, Max is attacked by a fox, and is only saved by Rooster's timely intervention.
Rooster takes Max out to find one of the missing sheep named Cotton (Sean Giambrone) that ran away. Rooster's teaching and encouragement to Max about acting unafraid prompts Max to successfully retrieve the missing sheep. Rooster allows Max to stay with him overnight as a result. Before departure, Rooster gives Max one of his handkerchiefs as a souvenir.
Earlier, before Max left, he had entrusted his favorite toy, Busy Bee, to his girlfriend, Gidget (Jenny Slate) (a white Pomeranian). Unfortunately, the Busy Bee gets away from Gidget and she loses Busy Bee in a cat-infested apartment inhabited by a cat lady (Meredith Salenger). Gidget was anxious about disappointing Max and wanted to retrieve the Busy Bee at all costs. The cats had already found the Busy Bee and were fighting over it and Gidget's only hope was to retrieve it when the ferocious cats were asleep.
Gidget receives training from Chloe (Lake Bell) (a morbidly obese and apathetic gray tabby cat) on how to "be a cat". Gidget gets fake ears and a tail to impersonate a cat. Chloe teaches her that cats don't play with balls, and they land on their feet. They use the litter box and eat birds. Gidget sneaks in and successfully retrieves Busy Bee. Unintentionally, she gets hailed as the "queen of cats" after a staged defeat of the "red dot".
Meanwhile, Chloe and Snowball meet Daisy (Tiffany Haddish) (a Shih Tzu), who explains that she needs "Captain Snowball" Snowball's superhero persona, to assist her with rescuing a white tiger named Hu. While on flight to the city, Daisy encountered him being held captive in the cargo hold of the plane (in heavy chains) by the abusive Russian circus owner Sergei (Nick Kroll). Chloe does not believe a single word of the story and refuses to help.
Daisy and Snowball sneak into the circus and find Hu. Hu was being whipped by Sergei as part of his training to perform as part of the circus act. Hu was extremely nervous and scared. Sergei promises to convert Hu into a rug, if he cannot learn the circus tricks. With much difficulty from Sergei's black wolves, they free Hu from the circus. All the work was done by Daisy and Snowball was barely able to do anything. However, in the heat of the escape, Daisy accidentally drops her flower clip, which the wolves use to track her down.
She and Snowball take him to Pops' (Dana Carvey) (an elderly Basset Hound whose back legs are paralyzed) apartment. Pops reluctantly lets Hu stay for a night, but due to his destruction of the apartment afterwards, Hu is kicked out, so they hide him in Max's apartment. Around then, Max and Duke's family returns from the trip. Sergei and his wolves track Daisy down and capture Hu. Daisy sees Sergei escaping in his train, so Snowball, Max, and Norman chase the train down while contacting Gidget for assistance. She and the cats take the cat lady's car.
Snowball and Max defeat Sergei's pet monkey Little Sergei and the wolves respectively, and free Daisy and Hu. Max takes out the wolves, and Snowball fires Sergei's pet monkey out of a cannon while freeing Daisy. The monkey lands on Max, knocking him off the train; remembering Rooster's encouraging words and using his newfound bravery, he jumps back onto the train from the top of a tunnel.
Sergei holds them at gunpoint and plans to kill them. Gidget and the cats arrive just in time, knocking him out with the cat lady's car and offering the others a ride home. Life resumes normally, with Max's family saying goodbye to Liam as he enters his first day of preschool. Hu finds a new home with the cat lady.
Snowball creates a rap troupe, which only lasts a few moments before his owner Molly (Kiely Renaud) enters the room.
