When Dzhokhar is surrendering at the boat, a step ladder leaning against the boat goes from horizontal to vertical between cuts.
When Dzhokhar Tsarnaev is pulled out of the boat, he is thrown on the ground. The shot from above sees him falling on straw/grass bedding, but the shot from the side show only dirt.
At about 14:00 Tommy's supervisor tells him that he will be stationed at the finish line, and he acts surprised. In the previous scene, he told his wife he would be at the finish line "with all the VIPs and they will be breaking my balls."
David Ortiz's sunglasses change from blue to golden.
During the hallway conversation between Li and Officer Sean Collier, an extra walks right behind Li, who practically blocks the whole way. In the next close-up shot, no one passes behind the girl.

Factual errors

In real life, Dzhokar Tsarnaev went back to UMass Dartmouth on April 13th. Om April 15th, when his and Tamerlan's pictures were first shown on the news, he rejoined his brother in Boston.
Smoking in a dorm room at UMass Dartmouth would set off the fire alarm.
During the firefight with the bombers, one of the cops yells that the bombers are going for his machine gun. Cops don't carry machine guns, they carry rifles.
During the gunfight with the terrorists, one of the police officers asked another cop how many clips he has left. Pistols don't use clips, they use magazines to hold bullets. A cop would know this.
WHen Manny is "FaceTimeing" in front of his brand new black Mercedes, the video feed on his phone zigzags instead of buffering.

Incorrectly regarded as goofs

The federal agents interviewing Katherine violate her constitutional rights, as she is not Mirandized upon detainment and continues to be interviewed even after she requests a lawyer. However, this is exactly what happened in real life - her interviews were treated as "Quarles" interviews, exempt from Miranda protection due to the imminent threat toward public safety (Dzhokar still being on the run). The agents know that the information obtained from the interviews cannot be used against her in court; their primary concern is finding Dzhokar by whatever means necessary.

Revealing mistakes

when TV showing the news around the world talking about Boston bombing , in Arabic news channel show Arab letter writing from lift to right with separating letters. but Arabic is written from right to left in a cursive style .
The first Boston Marathon bomb was set off at 2:49:43, and the race clock at the finish line read 04:09:43. In the movie, the clock at the finish line read 02:59:30 when the first bomb was set off.
When Dzhokhar Tsarnaev goes into the gas station to buy snacks, the inspection sticker on Dun Meng's 2013 Mercedes ML350 is visible, showing the number 5, which indicates the sticker expires in May. Earlier, Dun Meng indicated that he'd just gotten the vehicle. Massachusetts inspection stickers are good for one year. The events take place in April, so the inspection sticker should not expire in May. It would be plausible if he'd just bought the car in a private sale, since cars have to be inspected within 7 days of registration.

Miscellaneous

Immediately after Manny is interviewed by police, there is an aerial shot of the city that is in reverse. Traffic is moving the wrong direction. Clearly the editor wanted the aerial shot to be pulling away instead of moving forward so it was reversed.
At 44:30 the male patient's endotracheal tube isn't properly placed, one can easily identify the 22cm mark. This should be around teeth level, therefore the tube is too far out causing problematic ventilation.
In an attempt to streamline the complex nature of the investigation, the film rather ridiculously suggests that Mark Wahlberg's character is the only member of the Boston Police Department who knows the layout of Boylston Street. The FBI has painstakingly recreated the entire street, but needs a cop to tell them which building the bomber would have walked in front of and when. None of these things add up or work together.

Anachronisms

In scenes of the crowd at the finish line prior to the bombing, a few people in the crowd are wearing 2016 Boston Marathon jackets.
A post face-lift 2017 Ford Explorer Police Interceptor Utility is visible towards the end of the film.
A police officer talks on an iPhone 5s. The Boston Marathon bombing occurred on April 15, 2013, 5 months before the iPhone 5s was released.
After Tommy Saunders goes home to his wife and recounts some of the horrors of the bombings, she prepares a bath for him and he plants one leg in the tub as the phone rings. He is wearing underwear while stepping into the tub.
The Asian guy FaceTimeing in front of the black Mercedes has an iPhone 5S, which was released 5 months later.

Crew or equipment visible

When the Watertown officer closes his door at Dunkin Donuts, you can see a police officer wearing a traffic vest in the reflection. Most likely part of the detail keeping folks away from the filming.

Errors in geography

When Tommy gives the "left of boom" walkthrough of Boylston Street to DesLauriers at the FBI command center, he describes the path as going from Crate And Barrel to Abe & Louie's to Back Bay Social Club to Sólás Irish Pub to Whiskey's Steakhouse with each business being minutes apart from each other. The Boylston Street branch of Crate And Barrel and Abe & Louie's occupy adjacent storefronts, as did Back Bay Social Club and Whiskey's a tenth of a mile away, and Sólás is on the opposite side of the street approximately a block east of Crate And Barrel a fifth of a mile from Back Bay Social Club.

Boom mic visible

When Dzhokhar first puts a pressure cooker bomb into his backpack, a boom mic is reflected in the lid.

Character error

The first police officer that spots the bombers parks his car right behind the bombers' car, making him an easy shooting target. This is out of character as it was already known the bombers were armed and dangerous. They had already killed an officer some hours earlier.
When the MIT police officer goes home at the start of the movie, his roommates are playing Call of Duty: Black Ops II (2012) on Meltdown. He calls for his friend to "flank the barn." Meltdown has no barn.
Soon after the bombs explode, the police commissioner is seen in the SUV and tells his driver to turn around. On the exterior shot of the SUV turning, only the driver is shown in the vehicle.
