We open six days after Andrew's death. He was poisoned by hemlock that was put in Joan's coffee which he accidentally drank. Joan has gone to see Elana March in jail, she blames her for his murder since the woman she bumped into in the coffee shop right before she delivered the drinks was a known assassin with ties to Elana. Elana claims she didn't pay the assassin and she's in jail for life anyway. Joan says the beef is between them and Andrew was not involved. Elana points out that if Joan is involved with her, Andrew is.
At the precinct house Capt. Gregson says they will protect her with guards. Sherlock offers to continue bringing her food, tells her to let him know when she is ready to resume work so he won't bother her until then, and tells her she can talk to him if she has no one else to confide in. She brusquely notes that Andrew is dead because of her and there's nothing more to say about it.
Later, Andrew's father drops off some things at her house. She apologizes again. He says he doesn't blame for her Andrew's death but notes that she now has guards and is taking precautions and he wishes she had done that while Andrew was still alive.
Meanwhile, Sherlock enlists Bell to help with a case. Bell insists he call him Marcus but Sherlock has trouble adjusting. An Internet acquaintance asks Sherlock to look into the theft of two pregnant zebras from the zoo where he works.
Bell and Sherlock determine that a popular type of delivery truck was used in the theft. They find that one has been stolen and discover that one of the packages in it had a tracking device. They follow that lead to where the packages were dumped and find a receipt for an equine veterinarian. When they arrive there they discover the truck and the mother zebras. They have been induced but the babies are nowhere to be seen. There is also a dead doctor covered up by the zebras.
They deduce, thanks to zebra droppings, the thief, spirited the baby zebras away in a stolen minivan.
Sherlock takes Joan some lasagna and she thanks him. they watch some TV but he clearly wants to work so he hops over to her desk. She admits she pulled away from him last year because she felt she was being sucked into his world and she wanted something normal. He says that's understandable to want her own space. She says she doesn't think it's possible. He says his choices don't have to be hers.
The next morning she awakens him and he fills her on the zebra case. She offers up a new lead, a psychiatric hospital that is now closed but had a working farm. Bell and Sherlock check it out. They find one little adorable baby quagga, South African zebra-like species thought to be long extinct.
He brings pictures to his friend who set them on the search who can't believe his eyes. Sherlock says scientists have discovered a way to bring back extinct species by impregnating its nearest animal relative with DNA. It is a painstaking process. The man wonders how someone has done secret check-ups on his zebras. Sherlock says the quagga's can have a huge financial reward on the market.
The next day the man brings Bell and Holmes to meet the zoo employees with access to the zebras. Sherlock pins the thievery and murder on a man named Donovan. It is, of course, a ruse to draw out the real killer by seeing who is the most relieved, a man named Ben Reynolds. They take him to the precinct and interrogate him. He asks for his lawyer when they ask for his DNA.
Sherlock arrives at Joan's with her mail and more food. She says she's getting back on her feet and thanks him. He catches her up on the case and says they found a can of soda with Reynolds' DNA on it. Joan gets a postcard from the same zip code as Elana March's prison saying "See ya soon." Sherlock gets a call that Ben Reynolds is on the run. Joan tells him to go.
Bell and Sherlock go to his place-- where he was being tailed-- and discover that is ilike he vanished into thin air. Sherlock walks around the apartment and discover tunnels under the floor that were the secret ways out of a famous old New York speakeasy.
Back at the brownstone they work out their options of finding Reynolds and figure the only way he can finance his way escape is to sell the other baby quagga. Bell wants to take a break since he is now working the case with Sherlock and as a cop since finding the dead doctor. Sherlock waves that off. He says they need to find the bidding war on the endangered animal and win it.
The next morning, after spending the night in the brownstone, he meets Bell in Greenpoint at a cafe across from a where a meet has been set up to lure out Reynolds. We see Reynolds through the window dealing with an undercover NYPD officer. He is arrested when they find the quagga. Sherlock shakes his hand and Bell says it was a pleasure, Sherlock replies, "it was mine alone, Marcus."
At Joan's she receives a letter from Moriarty who knows everything about what's going on with her and is upset to have heard it and says she won't allow this. We cut to Elana March dead on the floor in her prison cell. Moriarty says she knows she and Joan have more rounds to play and when they are both free she looks forward to it.
Joan shows Sherlock the note and they agree that there will likely be no way to tie Moriarty to the murder. He asks how she feels. She says she's okay and she realizes that Sherlock's world is her world and she needs to commit herself to it and that she can't have a normal life. He says she can come here anytime. She says he doesn't understand, she wants to move back in to the brownstone.
