Factual errors

The scene where the plumbing leaks and floods the bar actually has two major errors. First water does not and cannot come spraying up out of the drain in s sink unless there is an explosion in the drainage system which is not likely under these circumstances. Second, regardless of the size of the leak, there was not enough time for the volume of water flooding out of the kitchen to have leaked from the pipes.
The painting displayed on the computer screen which is "supposedly" the stolen painting over which the forgery was painted looks nothing like the image of the underpainting of the forgery. They are completely different paintings having only a waterfall in common so that painting could not be the one that was used.
Giorgio Armani attended medical school because he wanted to be a doctor; since that's generally how it works. He left medical school to join the military, so his early career choices had nothing to do with interest in the human form, or fashion.
Gold crowns aren't common in Europe. Europe is a continent, there are 50 countries on the continent, there is nothing that that many countries have in common.
You can't tell if a suit is Italian without checking the label. Any decent tailor can make a suit with an Italian fit, and high quality, lightweight fabrics aren't a controlled substance.

Revealing mistakes

Maura's classical education should have told her that nothing rhymes with FBI, but there's an obvious rhyme for "Feebs" - Thebes. A rhyme that would have annoyed and confused Jane, so would have fit the character perfectly. If only the writers were as educated at the character is supposed to be.
The writers haven't bothered to watch previous seasons, so missed a vital piece of information about the Rizzoli family. Angela has 2 sons. One is a police detective, the other is a plumber. She asked the wrong one to fix the plumbing, and Frankie didn't even question it, or mention Tommy.

Plot holes

Searching the museum is fruitless since neither Rizzoli nor Isles are art experts capable of spotting forged paintings that even an expert cannot do with only a cursory visual examination. Beyond that, there are dozens of art patrons in the museum so it is highly unlikely that someone else would not notice the discrepancies that Maura noticed within a few seconds of casual viewing.
Angela is the nosiest mother on the planet, neither Jane or Maura would be cowed by, or supportive of, her complaining about wanting privacy.
Korsak spots a burned wire in the fireplace and immediately says it is the wire from the stolen painting with absolutely no evidence to support his claim.
