- Twin brothers, Rhian (Kit Young) and Rafal (Kit Young), engage in a friendly duel. The brothers had created the schools for good and evil to maintain balance in the world. They sparred regularly as a matter of practice. Rafal, the evil brother, thirsts for more, and uses blood magic to suddenly attack his brother; however, Rhian, the good brother, manages to overpower him at the last second and throws Rafal off a cliff to his death.
A narrator's voice introduces fair-haired and princess-like Sophie (Sophia Anne Caruso), who's destined to change the world, and her homely best friend, Agatha (Sofia Wylie), whom everyone taunts and threatens, calling her a witch. Sophie lives with her father Stefan (Rob Delaney) & her stepmother Honora (Rachel Bloom). Despite being complete opposites, they share a strong bond.
The girls visit Deauville's (Patti LuPone) Storybook Shop in search of new fairy-tales and are told by the shop keeper about the School for Good and Evil (SGE). She explains how fairy-tales begin at SGE, where heroes and villains are trained in their respective schools. Agatha is skeptical: Sophie is excited. The shopkeeper tells them about a girl named Leonora (Charlize Theron), who was taken 20 years ago during a blood moon and was never seen again. Sophie writes a letter to SGE, wishing so badly to abandon her mundane life in Gavaldon for something more.
That night, Sophie attempts to leave in secret as Agatha tries to stop her. They realize the night sky is red and a creature appears and drags Sophie and Agatha through the woods. The creature releases them as a giant Stymph then snatches up both girls and flies them to SGE. It drops Sophie off at the School for Evil while Agatha's delivered to the School for Good. Sophie desperately declares she's on the wrong side while Agatha asks to go home. The girls are dressed in their respective uniforms: a flowery princess gown for Agatha and a raggedy sack-dress for Sophie. Hort (Earl Cave) (son of captain Hook) is a fellow student at the school of evil and has a crush on Sophie. The goods club is called Evers, and the villain club is called the Nevers. the School Master (Laurence Fishburne) & Prof. Emma Anemone (Michelle Yeoh), the Beautification teacher. Yuba (Peter Serafinowicz) the forest survival teacher.
During the welcoming ceremony, Sophie and Agatha, both find themselves entranced by the most popular Ever prince, Tedros (Jamie Flatters) (Son of King Arthur). Because they don't fit typical Evers/Nevers, the girls become outcasts. Agatha attempts to sneak into the Evil side to find Sophie but is chased by a Cupid statue. She ends up in the library and overhears Never Dean Lesso (the Dean of the School for Evil) and Ever Dean Dovey (Kerry Washington) (the Dean of the School for Good) arguing. Dovey thinks that the School Master made a mistake and dropped Agatha and Sophie in the wrong schools.
When they leave, Rafal manifests, warning Agatha to stay away from Sophie (whom he says belongs to the evil side now). Agatha reunites with Sophie, and they seek out Headmaster Rhian. They enter his tower and find Storian (Cate Blanchett), a giant book that writes the stories of every character. If Sophie can find her true love, Rhian will permit her to switch schools, as only real Evers find true love.
The next morning, the girls attend classes. Agatha is taught how to smile and dress up, which she hates. Gregor Charming (Ally Cubb) is a Prince who has a crush on Agatha. Gregor is bad at being a prince, he gets 3 fails in class and he disintegrates in front of Agatha's eyes.
Sophie gives Agatha a letter to deliver to Tedros, whom she's decided is her true love. Agatha delivers the letter before class, and they share a small moment. Meanwhile Sophie is attacked in class by a fellow evil student Hester, and she is saved by the manifestation of Rafal. Lesso sees this. She tells Sophie that ever since Rafal died Evil has never beaten Good in tales. Lesso is sure that Sophie is in the right place as her powers have gained Rafal's attention.
Meanwhile, in her next class, Agatha is taught about the wish fishes who makes your wishes come true. Agatha uses her wish to rescue one of the students who disintegrated a hundred yrs ago and she dies peacefully in her arms. Thats when Agatha is visited by a Stymph and she realizes that its Gregor. But Tredos thinks that the Stymph is attacking Agatha and kills it. Dovey tells Agatha that the most powerful magic is empathy, and that Agatha is a real Princess and in the right place.
Later, Sophie and Tedros finally talk, but she is then dragged off to the Doom Room for refusing to integrate into the Evil side, so Lesso cuts her hair. Rafal approaches a devastated Sophie through a mirror, convincing her to do whatever it takes to win Tedros.
While unlocking the students' finger-glow, a newly confident Evil Sophie barges in, having given herself a makeover, much to Agatha's dismay. A montage shows Sophie making friends with Anadil (Demi Isaac Oviawe), Dot (Kaitlyn Akinpelumi), and Hester (Freya Theodora Parks), and gaining the favor of the Nevers. Agatha advises Sophie she must prove she's pure of heart to win over Tedros with an arrow that only shoots straight when someone's truly Good. Agatha uses her magic to secretly help Sophie hit the bulls-eye and Tedros is convinced she's Good and promises to bring her to the upcoming ball. An Ever and Never together causes chaos, so the Headmaster determines a Trial by Tale is the only way to settle things.
Tedros and Sophie have to navigate the wilderness (The Blue Forest at night, when everything and anything attacks you), avoid threats, and locate one another before dawn. To assist Sophie, Agatha enters the woodland covertly. Agatha asks Sophie to assist Tedros as a Reaper nearly kills him. She declines (as she is afraid), which forces Agatha to intervene and defend Tedros' place. He concedes, realizing Sophie isn't genuinely Good, and Sophie accuses Agatha of being to blame for everything.
When Sophie is imprisoned in her room for cheating, Anadil brings her a loving letter from Agatha. However, Rafal persuades Sophie that Agatha is her enemy and that he is the only person on her side. She accepts his offer of blood magic from him. Dean Lesso, who is later discovered to be Leonora, is challenged by a newly empowered Sophie. Sophie says that Rafal brought Leonora as he saw something special in her. But she was never evil enough for him and now that job has been given to Sophie herself.
Sophie, who has changed physically into an ugly nag, crashes the Ever's ball. Agatha reaches out to Sophie, but she labels them enemies. Tedros makes the decision to eliminate Sophie and goes to the School of Evil. Tedros and his fellow student fire the first shot. Tedros makes the Evers and Nevers change and exchange sides because Good can never attack first and can only defend. Agatha pleads with them to stop as Sophie reverts to her normal form, sparking an epic conflict between the two sides.
Sophie transforms into a raven and escapes the battle to the headmaster's tower, seeking revenge. He reveals himself to be Rafal, who's been testing Sophie to find his true love in order to gain ultimate power. A flashback shows that Rafal survived the fall and dealt the final blow to his brother, assuming his identity for the next few centuries to manipulate the stories and turn good against him. Sophie and Rafal kiss, condemning everyone in the school to die and allowing Rafal's evil to rule the world. Sophie begins to feel remorse as Agatha appears. Rafal attempts to kill her with the Storian's quill, but Sophie steps in front and is impaled in her place. This causes everything to revert to normal and thwarts Rafal's plans. Tedros sneaks in and attacks Rafal, but a dying Sophie and Agatha join forces to defeat him once and for all. Agatha holds Sophie as she tells Agatha she loves her and finally dies. Agatha kisses Sophie and cries over her body, her tears soaking Sophie's wound. Suddenly, Sophie breathes again, their true love of friendship being powerful enough to bring her back.
The world of fairy-tales is saved, and the students of good and evil find themselves happy to be together. A portal to Gavaldon opens up. Agatha kisses Tedros, stating she can't leave her friend, and the girls leave together, returning to their old lives. The narrator closes the film as an arrow from Tedros pierces the veil between their two worlds, and his voice says he needs Agatha. It's revealed that "this is only the beginning."
