When Ratchet is doing an autograph, Captain Quark grabs and throws it out of Ratchet's hands, and the pen he is holding disappears. This happens 38 minutes into the movie.
Before Elaris starts to discuss her plan about moving the deplanetizer, her glasses disappear when the angle changes, and she says "(sigh) Forget it." And when the angle changes again, her glasses are back on. This happens an hour and six minutes into the movie.
