When the car explodes, the number plate of the car is blown off. When the smoke disappears and the explosion is over, the number plate magically returns to the now ruined car.
When Lien and Nick are outside walking to the hacker's apartment in LA, she can be seen wearing maroon colored tank top. In the next scene inside the apartment, the color of her tank top suddenly changes to light blue instead.
When Hathaway is using keylogger software to capture Donahue's password to the NSA's Black Widow program, they show a view from under Donahue's keyboard, with him supposedly typing his old and new passwords. It clearly shows the space key being pressed a couple of times, even though the next screenshot shows no spaces in the passwords.
Hathaway resets Jessup's phone to refresh his location every 24 hours in Los Angeles, in the suspect's apartment. Hathaway finally runs, and Jessup says, "I haven't been tracking him since LA!" Between these two events, they slept overnight in LA, took a 14 hour flight to China, staked out Kassar in the park, slept in Hong Kong, had a gun battle at the port, retrieved the drive from the reactor, did the Black Widow hack, slept again, and Chen had his meeting with his bosses. There is no way Hathaway's location would still show Los Angeles.
When at the tin mine in Indonesia (1:34:30) the pickup they are driving is clearly black in the aerial shot. 2 minutes later at the port (1:35:42) the pickup is white.
When looking through the hex dump, Nick Hathaway comes across a "//TODO ... " and infers the malware developer was in a hurry. Compiled binaries don't contain programmer comments. They are removed very early in the compilation process.

This is a very unique sound that is made by helicopters with a a Fenestron (Fan-In-Fin) tail rotor. The Augusta Westland AW189s used in this movie have conventional tail rotors, and have a very different sound in reality. In fact, the sound used for the movie most closely matches that of a Airbus Helicopters (Formerly Aerospatiale/Eurocopter) Dauphin family - perhaps the most recognizable of Fenestron equipped helicopters.

About halfway through, they suit-up to enter the reactor. They put on their HazMat gear but they don't put on the proper boots or tape up their pant legs (to their boots). They also don't tape up the zippers of the suits. These things are always done in HazMat situations.

While hacking the Blackhat servers, Hathaway forces a boot in single mode and makes a backup of the whole userspaces to a NTFS partitioned drive.
The system is running an old kernel from 2006 (release date of 2.6.18 kernel) and luckily it already supports NTFS partitions. It would be wise to use a partition that has full support on unix filesystems.
If the kernel was older, he would need to figure out another way to transfer the data.
