At the end of the first film, Ted was promoted to store manager. In this film, he is still working as a cashier.
When Ted talks to his wife at the back of the grocery store, a price tag is on her right arm. It disappears moments later.
When Ted and John are meeting with Patrick Meighan, Patrick's handkerchief disappears and reappears throughout the scene.
When Ted and his wife have their fight at the 'first year' mark, he is seated at the kitchen table, and she is cooking at the stove. As they argue back and forth, the beer bottles on the table to the right of Ted keep moving. The labels alternate between facing the audience and facing away.
A large destructive fight breaks out on the floor of Comic-Con. After Ted is rescued, there is absolutely no evidence of disorder when the characters return to the floor seconds later.

Factual errors

No lube (lubricant), water or (worse) spit should be used to collect a proper semen sample.
The plastic containers for the semen samples are screwed and cannot open when falling.
During the end credits, under "Acknowledgements", FDNY (Fire Department New York) is shown as FNDY.
Even if Tamy's tubes are blocked because of STIs, the doctors can still "harvest" the eggs, fertilize them with the donor's sperm, and implant the embryo(es) in the uterus.
Ovaries are not seen on X-rays but on ultrasound and MRI scans.

Incorrectly regarded as goofs

Among the animals and birds seen when Sam sings 'Mean Old Moon' are a monkey and penguin. Monkeys do not live domestically in the United States and only live in the tropics and most of the world's rain forests. Penguins only live domestically in the Southern Hemisphere specifically Antarctica and some parts of South America. However, this is obviously played for laughs.

Revealing mistakes

Ted receives an official letter from the "State of Massachusetts". It is the Commonwealth of Massachusetts.
When Ted first runs away from Donnie in the back hallway at Comic Con, Ted opens the door back into the main conference area, even though Ted can't reach the handle to open the door and pull it inward.
When Ted, John, and Sam head off to New York, their car's Massachusetts license plates have seven characters. Massachusetts license plates have no more than 6 characters.
When the car gets stuck in the wall, the hanging back wheels do not roll.
The two X-rays are exactly the same (apart from the fake "STI scarring"), revealing that they are from the same patient.

Miscellaneous

Tom Brady pushes John from his bedroom window at a height of about 10 feet yet despite such a great fall and landing on furniture it would have to be impossible for John to avoid a serious to life threatening injury.

Audio/visual unsynchronised

In the hospital near the end of the film, Ted can be heard saying to Tami-Lynn, "No, no, honey. They're classy. They're not like us." After Ted says this line, Tami-Lynn can be seen mouthing the words, "OK, fine", but nothing is heard.

Errors in geography

Tom Brady lives in Newton, Massachusetts, but a Boston Police cruiser from Area A responds to the break-in call. Area A covers downtown Boston, East Boston, and Charlestown.
The drive from Boston to New York City is only about 3.5 hours, yet is portrayed in the film as an all-day trip. TThey leave in the morning, stop for lunch, then Ted wrecks the car that night. Furthermore, the Millpond Diner is in Wareham, Massachusetts - the opposite direction they would take from Boston to New York City.

Plot holes

If the Commonwealth of Massachusetts considered Ted property rather than a person, then his arrest record and any convictions would actually be invalidated and couldn't be used against him - "property" can't be convicted of a crime.

Similarly, they wouldn't have any jurisdiction over his employment status at the grocery store and would have no say over whether he could maintain employment there or anywhere else. The grocery store wouldn't be bound by any employment laws which apply to people. They could enter into any agreement with Ted (or his owner) under any terms they wanted because the employment laws wouldn't apply.
Instead of being clueless on what to do next after the first court ruling, Sam should have suggested straight away to appeal of the decision and make their way to the Supreme Courts.

Character error

Donny tells Jessup that after Ted will lose the case and be declared a property, they will be able to examine him without any legal consequences. As said before, in this case, Ted would belong to either John or Tami-Lynn so taking him without their consent would be considered a theft, which is still a crime by all means.
When Tami-Lynn is asked by Shep why she and Ted went with the adoption process, she answers that it because Ted doesn't have a penis. Actually, they began this process because Tami-Lynn is infertile, so she could answer the question without referring to Ted's situation at all.
There are no such things as "ovarian canals". Any medical doctor or even layman person refers to them as the (Fallopian) "tubes".
The lawyer asks John to "categorize" his relationship with Ted. The proper word is "characterize".
Referencing the board game Monopoly, Ted says he got $50 for winning second prize in a beauty contest. In the actual game, the player collects only $10 for that.
