One of main bad guys gets beaten, stabbed with pen multiple times, including in jugular then hit in face with anchor and falls off boat. Very next scene and then on, he is seen completely uninjured.
At 1:18:35, as Malloy and Son are pulling out, the interior shot of the car shows mud on the driver's side window before he drives through the mud puddle.
Aaron Eckhart's character has a bandage on his left hand after his interrogation and is clearly wearing it in at 1:13:40, but the very next scene the bandage disappears and not seen after going through the door at 1:14:10, nor before exiting the building at 1:15:06 nor as he exits the car shutting the car door at 1:17:26. In fact, the bandage is never seen again.

Revealing mistakes

Daniel Bernhardt's character's name is wrongly transcribed in Latin alphabet as Kharon Tamarov in the CIA file shown to Aaron Eckhart's character even though the name in Cyrillic alphabet states it as Kharon Taramov, same as the name an CIA officer uses moments later.
They flee from the river boat and one can see someone steering the ship who is even watching what they are doing with interest. Just before that there was a massacre on that very boat. This guy would not act like that.

Miscellaneous

At the restaurant near the start of the film, the stunt man in the dark gray jacket closest to the window ducks before the bomb explodes.

Crew or equipment visible

At the 1:00:25 mark a hand appears in the lower left corner of the screen that doesn't belong to the characters.

Plot holes

There is a lot made about the Fatima pendant. However it just opened a small lock on a flimsy sliding door to an apartment that looked very easy to break into. Ben mentioned it was in plain sight - but you didn't really need the pendant to get in.

And the whereabouts of the apartment were known by Krystyna who could have easily accessed the apartment without the pendant.

And if the pendant had been given to Branca he wouldn't have known where the the lock was. And if he did he would have just kicked the door down.
