The Americana Blue aircraft is a DC9, yet the cockpit has controls for four engines. The DC9 is a twin engine plane.

Factual errors

The military officer working on the truck is first identified as "Captain", then later is called "Colonel", but wears 1st Lieutenant bars. The Master Sargent is also wearing his rank upside down.
DC-9/MD-85 seating is 2-3, but the inside is a 767 with two aisles.
The eagle rank insignia worn by colonels should be placed on the uniform so that they look to the front. The pilot on Air Force One has his eagles looking to the rear.
An extremely severe solar magnetic storm could affect satellites, and also a ground-based electrical grid, as happened in Canada, but it would not cause satellites to fall out of orbit.
In the tenth minute, a woman on the flight complains of it feeling 'stuffy.' The flight attendant turns on the air vent for the adjacent (window) seat.

Revealing mistakes

When Dr Antonia Pierce (Erin Coker) jumps over the fence to a secure installation and the military guard stops her, he calls in on his radio which he is holding backwards.

Anachronisms

There is actually a nail head and hammer strike visible in the wooden window frame of the cockpit visible through the silver paint.

Plot holes

When the passenger plane scrapes underneath Air Force One, it opens up the top of the fuselage yet does not damage the tail which extends much higher than the fuselage.
Systems like GPS use multiple satellites to give people a location and heading, so if one or more is out of use for any reason, there would still be others available. If the whole network was unavailable due to a major problem, then that shouldn't matter as aircraft don't just navigate using one system; they - and ground stations - have RADAR, which could not only fix their position, but also allow them to be aware of other aircraft. As a last resort a pilot could navigate by looking at the ground or by dead reckoning.

Character error

A flight attendant asks a colleague for a Bloody Mary for the passenger in seat 3B. However on being given the drink she turns around and walks towards the rear of the cabin. Seat 3B would be near the very front.
