Incorrectly regarded as goofs

No way Bob's Burgers could break-even or make a profit.

Supplies, Gas, Electricity for the Restaurant and their upstairs living area versus one to three customers scene in every episode and the frequent time the close for some adventure, the restaurant could never remain a functional business.

There is no way a family of three could survive with so few customers.

Those "few customers" are only during the half-hour period of the show. The busy times aren't on the show because the characters are too busy serving customers to act.

Miscellaneous

Episode after Episode where the basement is viewed, Cans of Tomatoes are on the rack.

Can Tomatoes are only good for meals such as Pizzas, Lasagnas, Soups,.. not in a hamburger and fries, may be a side salad restaurant. And no, the wall menu does not offer soup.

Canned Tomatoes are soft, mushy unlike firm, fresh tomatoes on a hamburger (or salad.)

Meaning, Canned Tomatoes have no function in a hamburger place.

Edit: Several times throughout the show soup is mentioned as being available. Specifically Mort is the one who usually orders the soup.
The street has a habit of shrinking.

From Bob's Burgers to the Wharf, the street contracts in length. A classic example, first episode where Hugo catches Gene picking up fallen mini burger samplers.

The street contracts to half its length.

Over the years, this still happens where The Wharf roller coaster and Ferris Wheel are much closer than they should be in scale to the viewer screen.
