Bones was stabbed in the arm by a scalpel and lost a lot of blood according to Booth's shirt. Shortly after she wears a dress and hasn't even a bandage nor any other indication that she was hurt.
While talking with Sweets, Booth says Bones has been in Guatemala digging up Aztecs. The Aztecs were in central Mexico, the Mayans were in Guatemala.
When they are searching for the bodies, Booth acts as if he has never seen ground penetrating radar before, when in fact, they used it in previously when they found serial killer Howard Epps' burial grounds. However, due to his brain tumor removal and coma Booth is suffering selective amnesia and may not recall his previous exposure to GPR.
Angela enlarges one frame of a video stored on a MiniDisc. From the fuzzy picture, she pulls crystal clear details such as the name of a car rental company and the license plate. This is fundamentally impossible, but also one of the most persistent goofs in movies and TV.
At the start when Bones and Angela are talking to the psychic and she picks the "Lovers" and the "Strength" cards (symbolic of love and then of Booth's character) and after Bones walks away tells Angela Bones' life is at a critical crossroads and in one way lies great happiness, she then picks the next card (meant to be the other path): the Death card. Angela and the psychic look extremely concerned, as if it means if Bones chooses the wrong (ie. Death card) path, she or the one she loves will experience great loss, death - then a few scenes later Angela tells Bones and Booth that (after Bones left) the psychic 'saw' a mass grave under a fountain, which also ties into the theme. But in tarot, the death card is actually quite a positive one, and means a big change, the shedding of one's current life situation (which could be anything - a new job, travel, or in Bones' case: new love). The psychic should have known that (and Angela should have known too, because she seems really into new age type things like tarot and was the one who forced Bones to go to the psychic in the first place). Therefore, neither of them should've looked so worried/scared when that card came up, especially considering that even if it literally meant death Bones+Booth+the rest of the team work around death every day so it's already very present in their lives anyway.

When the groundskeeper is turning off the water to the fountain he is turning the valve the wrong way to shut it off.
When Hodgins is in the pit where the bodies were found, he mentions that the fountain was raised and filled with 'cement'. As a dirt and bugs specialist, he would know that he should be referring to 'concrete' being used, of which cement is one ingredient.
