After Nathan saves Chloe from drowning in the tunnel, their hair is dry.
While Nathan is holding the postcards sent by his brother and reading his notes, he reads one that says, "If something is lost, it can be found". This is an Indonesian postcard, but when the shot is changed, the back of the card shows a Jordanian postcard of Petra. That was the card before the one he was holding which said, "I haven't forgotten my promise." During this scene, the shots were obviously switched.
At about 55 minutes, as Nate is unlocking the final door into the Roman vault, he doesn't hesitate to turn the cross-key clockwise.

At the first door, in the church, when he and Chole agree to turn their keys clockwise, it triggers a booby trap. He never considered this very recent experience at the last door.
After Nathan falls into the fountain chasing Chloe, his wet hair changes between scenes as he talks to Chloe sitting her car.
After Nathan and Chloe arrive on the beach while floating on the shipping container, the shipping container disappears.

Factual errors

As depicted in the film, the types of ships used by Magellan on his voyage were carracks. At the time of their use, these were not ships known for their resistance to the elements. In fact, constant maintenance was required lest they literally deteriorate while in use. Such ships, after having been abandoned and partially submerged, while also in a tropical climate, would likely have rotted away to nothing after such a time.
After 500 years of being exposed to a tropical jungle, gunpowder wouldn't work.

If it was actually exposed, it wouldn't even exist any longer, having gone to fertilize the vegetation. However, if it was properly stored, well, there's no expiry date on gunpowder.
After Braddock slits Moncado's throat, only a small line of blood appears on his neck. Since his carotid arteries would have been cut, a large pool of blood should have formed (due to heart pumping the blood from the wound until he died).

However, the movie would probably not have been able to secure a PG-13 rating had this scene shown the proper amount of blood squirting out the carotids and then flooding the stand where the character was lying dead.
Near the climax of the movie, Nathan is hanging from the cargo net of a plane in flight. He proceeds to then leap from cargo pallet to cargo pallet in an attempt at getting back on the plane. This is not possible as Nate is not in the same frame of inertia as the plane and would be experiencing a large amount of wind resistance.
As the two ships are lifted from their resting places, each of them is secured by one strap at the bow and one strap at the stern. Lifting a boat in such a manner would place an extreme stress along the keel that would certainly cause it to break in half and fold inwards.

In fact, that is exactly how the second boat meets its demise when it is rested in the water. Despite the fact that while supported by the water these stresses should have been considerably reduced.

Revealing mistakes

When Nathan and Chloe are floating on the shipping container, some of the waves are exact duplicates of others, indicating that the water has been digitally manipulated, as was much of the rest of the movie, making this example no more or less interesting than the others.
When Nate and Chloe are trapped in the room under Papa Johns, they realize Sully must unlock/open the hatch from his side. When water water starts filling up the room, Nate and Chloe can be seen pushing and banging the hatch, several times, and it clearly moves.
The actor playing younger Nate has separated ear lobes, while Tom Hollander has fixed lobes. This is particularly clear when having the transition between younger and older version of the character. Ears do not change shape with age.

Errors in geography

Traffic signs and lights, exterior advertisements for Lotto and the bus stop show that the scenes set in New York were obviously filmed in Germany.

Plot holes

Since the film is set more or less in an existing world, there does not exist a helicopter able to lift more than 20 tons of load, while ships of that period weighed at least some 150 tons.
Sam is being arrested for the break-in at the historical society. The arresting officer would never allow him out of his sight to collect his belongings.

Character error

At approximately 56 minutes into the film Nathan rescues a drowned Chloe from the flooding chamber. As they surface through the manhole Chloe right arm is clearly grasping Nathans neck. This is not possible as a drowned persons body would be completely limp.
