(at around 53 mins) In one scene Gabato's shirt is covered in bird droppings, yet in a scene later on he is wearing a clean shirt, then he is seen wearing the shirt with the bird droppings on it again.
(at around 45 mins) When Alexander is translating from Nemo's journal he says the Nautilus is located at the Poseidon Cliffs. Yet, later in the film (at around 1h 4 mins) Alexander tells Hank and Sean to go a mile and a half in a particular direction towards the Trident Cliffs where the submarine Nautilus is located.
(at around 1h 20 mins) When Hank puts the torpedo in the launch tube it's only about 3 feet long. When it's fired it seems to have doubled in length.
(at around 14 mins) While parked on the dock there is a divider between the pilot and passenger area in the interior of the helicopter. Later during the interior shot on the way to Mysterious Island the divider is gone.
When Gabato first meets Sean and Hank on the dock, he is playing his ukulele right-handed. After the helicopter crash, Gabato finds his ukulele on the beach and walks away while playing it left-handed.
(at around 58 mins) After Sean falls from the giant bee and injures his ankle against a log several individuals say he has a "dislocated ankle" and his stepfather and grandfather reset it quickly and easily as you would do with a dislocated shoulder. Although it is possible to "dislocate" your ankle it is not only very difficult to do, but due to the unique, and very stable, make-up of the ankle (unlike the shoulder) it only occurs in conjunction with either a fracture or multiple ruptured tendons of the area. Something that is very serious and extremely painful and definitely not something that could be easily remedied by 'popping it back into place' and then the individual being able to walk about and hike.
(at around 1h 25 mins) At the very end of the movie as it zooms out from the Earth to the Moon, along the way we see airplanes and satellites, and just before the Moon we apparently pass through some sort of asteroid belt. There is no asteroid belt between the Earth and the Moon.
When Sean (Josh Hutcherson) enters the Nautilus (@ 1:11), he opens the valve to let the trapped water flow out. The pressure meter has readings in Hindi (Devanagari script), that read (from top to bottom) - Tees (Thirty), Chaalees (Forty) and Bees (Twenty). The sequence of markings seem out of order, since a regular pressure meter ought to have readings marked Twenty, Thirty and Forty in that order.

(at around 5 mins) When Hank and Sean work together to break the cryptogram, Hank mentions that one syllable words are dots and two syllable words are dashes leading to a Morse code system. The problem with this depiction is that without spaces denoting the end of one character and the beginning of another, Morse code is literally indecipherable. For instance "...." (four dots) means "H", but without a space indicator it could also mean "E S" (. ...), "S E" (... .) , or "I I" (.. ..).
(around 29min) Kailani says: "I hope she (the giant lizard) doesn't like Polynesian food (referring to herself if eaten)." If Kailani is Palauan, the she should be Micronesian, not Polynesian.
(at around 19 mins) When they land on the (uninhabited) Mysterious Island, the sand over the half-buried Gabby is patted down nicely; but there are large numbers of footprints around him on sand that should be smooth except for the footprints of the other three.
(at around 43 mins) When Kailani is crawling through the cavern, normal-sized cockroaches are shown. This is inconsistent with the film's premise that large animals become small and small animals become large.

(at around 9 mins) The map coordinates show the latitude to be south of the equator, yet Hank points to a location north of the equator on the globe. Palau is also north of the equator.
(at around 15 mins) The helicopter in Palau has a registration number that begins with N. This indicates it is registered in the United States. Palau as part of Micronesia would have an aircraft registration beginning with V6.
(at around 1h 23 mins) When Kailani approaches Hank and Sean's house after escaping the island, she is supposed to be in Ohio. However, there is a palm tree clearly visible behind her.
So this island rises from the ocean or sinks back down every 140 years. From the way it sinks, this is a cataclysmic event. The entire island appears to break into little pieces. Yet, when they get to Atlantis, the ruins appear virtually intact, despite the fact that they have risen and sunk many times by now.
All small creatures such as bees, ants and spiders were now humongous. While large creatures such as elephants and sharks were now small, yet the fireflies were still their normal size.
During the sequence when they're riding on the giant bees the whole topography of the island suddenly changes to giant trees plants etc as the camera follows the flight it actually looks like they have shrunken down to the actual normal size of bees when all through the film tress and plants have been normal size and only the insects are huge.
The island is teeming with wildlife and is covered in lush greenery throughout the entire landscape. If the island sinks every 140 years due to tectonic activity, the flora & fauna would be non-existent except for what local varieties made it to the island after re-emerging from the prior sinking in salt water. The kind of bio-diversity they are experiencing, especially miniature African elephants, would not be possible in such a short period of time.
(at around 13 mins) Hank tells Sean the official language of Palau is English. Factually, English and Paluan are the two official languages.
(at around 53 mins) When the gang is riding the giant bees, Sean identifies the birds chasing them as "white-throated needletails," which is a species of swift. On the contrary, the birds featured appear to be white-fronted bee-eaters, which are in no way related to or resembling needletails.
(at around 16 mins) When Gabato is piloting the helicopter to the island, his hands are in the incorrect position. The cyclic control (stick) would be controlled by the right hand and the collective would be controlled by the left. Gabato is backwards.
