- Lincoln calls Sara from Miami asking for news about Michael and tells that he is trying to retrieve the Scylla for The Company with Gretchen, T-Bag and Self. They find a lead in the Grafton Club, and Lincoln goes to the place where he abducts Tia Hayden trying to find the representative of the owner of Scylla. Meanwhile Michael awakes locked in a house in the woods under the surveillance of bodyguards of The Company. The psychiatrist, Dr. Roger Knowlton, tells him that his mother is alive and is working for 'The Company' in the Madagascar Rainforest. He wants to prepare Michael to join 'The Company' and use his skills on a global scale working with his mother. Tia lures Lincoln and manages to escape, but he keeps her wallet and finds her address. Sara tells General Krantz that she wants to stay with Michael, but he says no to her. T-Bag and Self go to Tia's house and Self plots against the Lincoln's leadership. They bring pictures and a HD they found in the house. Self argues with Lincoln and Mahone arrives to balance the situation. Michael sees pictures of his childhood and recalls his family reunion while Dr. Knowlton evaluates him for General Krantz and is pressed to use a quick and nasty process to force Michael to join The Company. Lincoln and Mahone go to the marina to investigate the representative of the owner of Scylla. Sara receives a mysterious cellphone message for a meeting and is abducted near a public phone by Lisa's men, and Lisa tells her that Michael is 60 miles northeastern downtown. Gretchen finds Scott, the representative of the owner of Scylla, while researching a database, but she lures the rest of the group and meets with Scott who promises ten million dollars for her. T-Bag overhears the conversation between Sara and Lincoln and calls General Krantz. He in turn orders Dr. Knowlton to drug Michael for transportation. However Michael reverts the situation and escapes running through the woods. Sara manages to rescue Michael. When the group meets Scott, there is a shootout and Gretchen is hit and left behind. - We open with Sara and Lincoln talking on the phone. Lincoln is down in Miami with "people I don't trust" (read: T-Bag, Self and Gretchen) looking for the Scylla-buyer. The Company gets a tip for them that the buyer has recently used his cell phone.
Cut to Michael waking up in a house looking confused. He finds the doors locked and sees guards, one of whom tells him he is a remote location 60 miles from civilization. A psychiatrist named Knowlton introduces himself saying he is there on behalf of the General in an attempt to "open the books" for Michael about The Company. Michael mentions he already knows his mother used to work for The Company, to which Knowlton replies: "Worked? Your mother works for us. Your mother is alive."
Back in Miami Lincoln roughs up a few dudes and finds out that the buyer dates a woman who works at a local restaurant.
Knowlton tells Michael that his mother left them because there had been threats, and that she was working in a Madagascar rain forest when Lincoln was nearly put to death. Michael isn't buying it and asks to speak with her on the phone. Knowlton tells him that won't happen until he is ready to join her and work for The Company.
The woman from the restaurant takes Lincoln to meet an Erica, supposedly the buyer's girlfriend. She points out a woman and Lincoln gets out of the car. As he walks away we hear the woman scream "he's got a gun," as an armed man begins firing at Lincoln. The two exchange shots (with Lincoln hitting him least once) before the woman gets into a car and speeds off.
The car lets her out and we see that the woman, Tia, is herself the buyer's girlfriend. Tia realizes that Lincoln had grabbed her wallet and we cut to Lincoln sending T-Bag and Self to the address on her ID.
Sara meets with the General, trying to get some assurances of Michael's good health. He tells her only that in "three days to a week" they will be together and that she should relax and prepare for their future together utilizing their talents "on a global scale."
Cut to Knowlton telling Michael The Company wants him to join his mother to form a two-person operation that will run the Scylla Project. As proof he is telling the truth, Knowlton shows him a photo album with pictures from Michael's childhood.
Back in her hotel, Sara gets a text message from an unknown source (to the viewer) telling her to meet in an hour.
While riffling through Tia's apartment T-Bag and Self make an agreement that they want to remove Lincoln from his position as essentially head of the operation.
Back in their hotel Gretchen tells Lincoln she thinks the buyer may be Company. She also makes an overt sexual advance just as T-Bag and Self return. The two men tell Lincoln that Self will now be in charge. As Gretchen tells Lincoln to humor Self and let him take the lead, the door opens and Mahone walks in. Lincoln immediately turns to Self: "The second you stop doing what I tell you to, I'm going to blow your brains out."
Back in seclusion Knowlton seems to have some inside information about Michael and Lincoln that proves their mother is still alive. Michael, however, still doesn't believe the doctor is telling the truth.
Using her credit card information, the Miami group determines the buyer may be attempting to move Scylla out of country by boat. Self flashes Tia's picture and a badge to a marina employee and finds out Tia and the buyer were inquiring about a private charter headed for the Bahamas. All they find among the passengers is a dude with a few joints.
Michael continues to flashback to his and Lincoln's conversations just after their mother's death. In another room Knowlton tells the General he can "turn" Michael in a few days. The General discusses using pentathol ("a chemical lobotomy") to quicken the process, but allows Knowlton to continue his efforts without drugs.
We see Sara has been waiting for some time at the meeting spot. As she runs to grab a nearby ringing pay phone, a dark van pulls up and masked men stuff her inside and drive off. The drive to a limo and stick her inside. There she finds herself face-to-face with Lisa, the General's daughter, who hands her the address for Michael's location. Lisa tells Sara the Company is "carving out (Michael's) personality," which is the way the organization recruits. She is helping Sara because she doesn't like how The Company has been doing business.
Self and Mahone acquire surveillance tape from the marina. While T-Bag and Self argue about why they didn't find Scylla with any of the departing passengers, Gretchen recognizes the buyer's face while scrolling Company photos but hides the information from everybody else. Sara calls Lincoln to tell him she has Michael's location and wants to go to him. Lincoln thinks it's too risky. T-Bag overhears this conversation and calls the General to tell him Sara may be going to Michael.
This leads to the General calling Knowlton and telling him to use the drugs on Michael, despite the doctor warning they could be fatal.
Self spots Tia and the buyer on the marina surveillance and realize that Gretchen has disappeared.
Cut to Gretchen meeting with the buyer, who she calls Scott. Scott agrees to pay Gretchen $10 million if she helps get The Company off his trail.
Just as Knowlton is about to inject Michael with the pentathol a homemade bomb that he has rigged out of household cleaning products goes off, knocking aside the doctor and the guards and allowing Michael to get away. Michael takes off into the woods with several new guards on his trail.
Gretchen arrives back at the room and begins feeding the rest of the gang a baloney story, which based on facial expression Mahone does not believe. The Company is tracking down the buyer from the video, but she convinces them she already has a location.
Just as Michael is caught on a nearby road, Sara shows up and rams the guards' car down a ravine. He hops in and the two take off.
Gretchen brings them to lot near a hotel which turns out to be an ambush. (Or is it?) With her daughter on her mind Gretchen turns the tables on Scott, killing the two henchmen he brought. Just after Scott tells them Scylla is gone he and Gretchen exchange gunfire. Scott takes two in the chest and Gretchen suffers a survivable wound to the stomach. Self tries to convince Lincoln to finish her off, but Mahone and T-Bag help talk him down and they leave her alive as sirens approach.
Cut to Michael telling Sara that he thinks his mother is alive.
Back to the Miami crew: Scott's phone rings and Lincoln answers. The person on the other end of the line doesn't speak, but Lincoln warns that they will now be coming after them. After he hangs up we see that it was a middle-aged woman who called. The woman reaches down and grabs a small box (Scylla?) as a man enters the room and asks her who was on the line. "It was my son," she says. "It was Lincoln."
