In the section where Shawn pretends to have killed Gus in order to distract the assistant and get away, the assistant actually kicks the door open, breaking the frame. But when Shawn runs out of the room, he has to open the door and the frame is completely whole.
When Shaun and Gus hide in the boat, the deck is made of closely fitted boards, but the view from the underside shows gaps that let light through.

Factual errors

Gus says Jacques Cousteau died in 1995 when he died in 1997.
When Roger and Spriggs are holding up Shawn and Gus in the canning factory, Gus attempts to say the word "anemones". Roger then confidently pronounces the word, but his pronunciation is also incorrect.

Errors in geography

Gus says Monterrey, Mexico is 2,000 miles inland

It's only about 520 miles from the Pacific Ocean and about 220 miles from the Gulf of Mexico. Mexico isn't even 2,000 miles wide at any point in the country's boundaries.
