Just before Mudbud goes onto the spacecraft, he rolls in a muddy puddle on the runway and gets mucky. When we see him inside the spacecraft a minute later, he is completely clean again.

At about 1 hour and 12 minutes into the movie there loud boom that one of the characters says is a sonic boom because they broke the sound barrier. In reality you would not hear a sonic boom when you are traveling faster than sound because the sound can not reach you. You can only hear a sonic boom if something moving faster than sound goes past you but not if you yourself are going faster than sound.

When the Vision One staff narrow down about the shuttle's telemetry change, they say it's been modified "yesterday", however when Sam points that Finkel is responsible, he says he spotted him making the change "earlier" so it must've been a couple hours before Finkel's accusation.
