In one of the first scenes in the movie, Amelia has a gap between her front teeth (something the real Amelia had); the gap disappears during the rest of the movie.
When Amelia Earhart and Fred Noonan talk in the Papua New Guinea hut, a woman leaves the bar, then reappears in the same spot a few seconds later.
The black and white film of the Lockheed Electra taking off the first time shows a window next to the door, and a window in the door. When the scene reverts to color, the window in the door is missing.
When Amelia Earhart walks into George Palmer Putnam's room during/after the cocktail party, her necklace is underneath the sheer part of her dress as she walks in and sits down. Later in the scene when the shot cuts from Putnam back to Amelia the necklace is on the outside of her dress rather than underneath as it had been seconds before.
When Amelia Earhart is riding in the car with Gene Vidal, Amelia switches from looking out the window at Gene and at one point, she is facing him in one shot then looking forwards in the next.

Factual errors

When Amelia's first round-the-world attempt crashes on the runway in Hawaii, only Amelia and Fred Noonan are on board. The plane actually had three occupants, the third being U.S. Naval Officer Harry Manning. When Amelia made her second attempt to fly around the world, Manning stayed behind.
When Amelia is approaching Karachi, it is 1935 and the caption on the screen states "Karachi, Pakistan". Pakistan didn't exist until Partition in 1947, when the British government declared that part of India a separate country.
The third-class petty officer, who is nodding off, salutes the second-class petty officer when he enters the room. Enlisted personnel usually only salute officers, not each other. Additionally, Navy and Coast Guard personnel are rarely required to salute indoors, instead they stand to attention.
The Itasca crew calls the ship "the USS Itasca." USS only refers to Navy vessels. As a Coast Guard Cutter, it would be the CGC (Coast Guard Cutter) or USCGC Itasca.

Revealing mistakes

When Amelia Earhart flies with Eleanor Roosevelt, the altimeter reads 0 feet the entire time.
In the Papua radio shack and the Naval facility, no one changes the transmitter from Standby to Transmit during the shortwave radio conversation.

Anachronisms

In the ticker-tape scene, the cameramen are using flashbulbs, which weren't commercially available until 1929.
George Palmer Putnam and Amelia Earhart hear "Moonglow" on the radio in 1928. The song was recorded in 1934.
Approximately 20 minutes into the movie, where they are in the three-engine plane, there is a close-up of a fuel gauge reading near empty. It has a SW (Stewart Warner) logo at the bottom of the gauge face. Stewart Warner started using this logo around 1960.
During the ticker tape parade after the first transatlantic flight in 1928, there are numerous people in the crowd waving American flags with 50 stars.
The last view of an Electra showed an aircraft with a modern VOR receiver antenna at mid-point just forward of the rear horizontal stabilizer.

Audio/visual unsynchronised

In the scene when the "Friendship" is about to take off for the first time, we hear the sound of an engine firing and running up. At the same time we see the center engine just starting to turn over, and neither of the other two engines is running.
When Amelia Earhart is flying and thinking about riding the horse, the horse and rider switch from trotting to galloping between shots but the sound is of a horse cantering throughout the entire scene.

Character error

When Amelia signs the Lucky Strike contract, she uses her left hand. Hillary Swank is left-handed, Amelia Earhart was right-handed.
When the Commander steps into the room, no one says "Attention on deck!", the standard call when a senior officer enters a space. Coming to attention is done instead of saluting indoors, and is stood until the officer says, "Carry on".
