The position of the restaurant kitchen's window doesn't match inside vs. outside. Outside, the window is a small, single-hung unit that Monk has to step up on a crate to see inside. Inside, the window is a taller, double hung unit with a sill that's below Monk's shoulders.
In Mr. Monk Gets Drunk (2005) from season 4, Monk drinks only one glass of wine, which contains 12% alcohol, and he gets completely drunk. However, here he drinks a "Single Malt Scotch," which must contain 40% to 43% alcohol; therefore, he should be completely drunk while talking to the con man in the Bar.
In the opening scene, several background performers randomly show up in different cuts walking in different directions. Among others, they include a blonde in a short-sleeved pink top and a black vest; an older man with a white goatee and sunglasses; another man with dark sunglasses swinging a blue shopping bag; a woman with a long-sleeved blue top and a black-and-white striped shopping bag; a tall man with a striped dress shirt; and a dark blonde or light brown-haired woman with a pink top who is initially seen walking and talking with a shaggy-haired guy - the shaggy-haired guy disappears after a few cuts, leaving the woman to walk alone.

Factual errors

Maria says that she was going blind due to retinitis pigmentosa (RP) until she received a cornea transplant. This makes no sense as retinitis pigmentosa affects the retina while the cornea is at the front of the eye and a corneal transplant would not affect the retina at the back of the eyeball.
Both corneas from one donor would not go to a single recipient; two people would get one cornea each.
Throughout the show, many people, including police officers, are served and drink alcohol almost all night at a local bar called Pastor's Tavern. This is unlikely because California law, since the end of prohibition in 1935, restricts licensed premises to sales and consumption of alcohol between the hours of 6:00 AM through 2:00 AM.
With Trudy being blown up in a car bomb there would not be any corneas that were able to be donated to Maria.
At the cafe crime scene, there are at least a dozen technicians, officers, and investigators.

A police department wouldn't send that large a response until it's confirmed a crime occurred.

In fact, depending on who Monk called first (9-1-1 or Stottlemeyer directly) only one or two law enforcement officers would have arrived.

Incorrectly regarded as goofs

The woman at the taxi stand tells Mr. Monk that the woman he is searching for is not Hispanic because she comes from Brazil. The word Hispanic means people who have come from the Iberian Peninsula, which includes Spain and Portugal. Since Brazil was settled by people from Portugal and Portugal is in the Iberian Peninsula, the woman would in fact be Hispanic.

Brazil was already populated before it was taken over, by indigenous people who are still there and do not necessarily have any Hispanic ancestry. It is also possible for someone to be from a place without genealogical ties to it (i.e., immigrants, ex-pats, people who travel for work).

Revealing mistakes

When Adrian is on the phone with Natalie at 12:47 AM, his clock and hers show the same time. However, Adrian's clock is analog with a second hand that does not move.

Errors in geography

The story is set in San Francisco, but the Caltrain station is actually Los Angeles Union Station. In some of the scenes "Union Station" signs are also clearly visible.

Character error

Upon entering the bar, Stottlemeyer and Disher immediately encounter the conman who stole Monk's wallet.

Yet, they take no action to apprehend him. In fact, they let him buy drinks for them, actually benefiting from the theft.

Even when they leave, they take no action to apprehend him.
The conman in the bar\, who steals Monk's wallet doesn't react when Stottlemeyer answers the phone and acknowledges Monk's call. That call would be a tip-off that his current victims know that the call is from the conman not Monk.
After Monk finds the JP money clip in the soup, the waitress says JP is one of their chefs. But, when Monk and team meet JP the coin dealer, he tells them he's never been to the restaurant. That should have been an immediate clue to Stottlemeyer that the coin collector was lying.
