Factual errors
No pair of underpants in the world is able to hold such a fairly big and heavy handgun if it's just tucked into the waistband. They must have used a hidden holster or other trickery.

Continuity

There are several instances where the seasons change from one scene to the next. In particular, Walt walks into his school and there are no leaves on the trees; when he walks out a short time later, the trees are fully green.
When Walter vomits outside the RV, he is sick off-screen. However, when we see the whole screen, the ground is clean and dusty.
The opening scene shows Walt's pants floating in mid-air in slow motion and then moments later the RV runs over it. Since the pants were hanging on the side mirror, they shouldn't be in front of the RV. Later at the end of the flashback, the pants are shown falling off the mirror but this time they fall behind the RV.
From 04:26 to 04:34. Walt lies awake and when he watches the clock it says it's 05:02 in the morning. When Walt gets out of bed a couple of seconds later the clock says it's 05:01.
When Walt shows up at Jesse's house for the 1st time and proposes a partnership, you can hear the sound of a freight train in the background, but in all other episodes Jesse's neighborhood is portrayed as a near-silent suburb.

Factual errors

The names (in the opening credits) contain capitalized letter(s) shown in a different color, referring to the chemical symbols of elements of the periodic table of the elements. In the opening credits of the first two seasons, one of them mistakenly implies that Ch is an element. This mistake is corrected in the following seasons.
A 5000 ml. round bottom boiling flask is neither super expensive or hard to come by. Anyone can order glassware, especially if they have a job like a chemistry teacher.
In the third act when Walter briefly considers suicide by shooting himself, he pulls the trigger to it's full extent, which would not happen if the safety were set on the handgun as indicated in the same scene.

Incorrectly regarded as goofs

Walt accompanies Hank and Gomez on a bust but civilians are not allowed into DEA vehicles by law. However, it's clear Hank knowingly broke the rule.

Audio/visual unsynchronised

When Walt walks out of his school and drops the plastic jar, it is very audible that the jar was dropped by a foley artist inside, not outside. There is too much ring.

Crew or equipment visible

When Walt is putting a mask over Jesse's face as he's lying unconscious, you can clearly see the cameraman's reflection in Walt's mask.
In the pilot, when Walter leans over to vomit on the dirt road after the firemen pass, his mic pack is clearly visible under his shirt.

Character error

Nothing about Walt cooking meth in his undies and a rubber apron makes the slightest bit of sense, starting with the reason he gives for undressing: "I can't come home smelling like a meth lab". He is a chemistry teacher. He works in a smelly chem lab every day at school. A chemical smell on his clothes is completely normal for him. His family would not notice any difference. Also it is of course a safety hazard to have bare skin showing while working with hazardous chemicals in a lab, especially since this is an improvised lab that does not even have a proper fume hood with a protective sash window. In preceding scenes, Walt's character is set up to be pedantic, fussy and safety conscious. As a chem teacher, he knows the proper precautions, which are to wear normal length cotton trousers, shirt, closed shoes and a lab coat, and maybe an additional apron (and gloves or other personal protective gear) when working with very corrosive substances.
At 32:27, as the two Agents are ready to leave the car, Hank says "Ok let's go Frank". His partner's name is Steve Gomez and not Frank.
