Sorkin's writing is so layered and heartfelt, that as an audience we can't really take sides, we see both characters point of view.
The show was changing by this point, in an attempt to win new viewers, keep the old ones, and win the ones that had stopped watching back.
So we do get the romantic comedy style storyline of Jordan and Danny up on the roof and Cal dealing with animals under the stage. But y'know what, it all sort of works.
