Factual errors

In a flashback of Gibbs looking at the graves of his wife and daughter, the Date of Internment is "February 29th, 1991", but 1991 wasn't a leap year so there wasn't a February 29th that year.
When Ziva David talks to the Turkish captain on 3.23 the language she uses isn't Turkish but captain's is.
Ducky mentioned that "Pinpin" is Tagalog for "rice paddy dike". The actual word for that was "pilapil" - a muddy structure used to hold the water in and as a demarcation between paddies. Pinpin could just be a nickname. On the other hand, "Pula" means red.
Ducky says that Portsmouth, Virginia has a level I trauma center, which is incorrect. The closest level I trauma center is Sentara Norfolk General Hospital in Norfolk. Portsmouth has two large hospitals, Portsmouth Regional Trauma and Naval Medical Center Portsmouth, both of which are level II trauma centers. The Naval hospital would be more than adequately equipped and staffed to treat the kind of injuries Gibbs had.

Revealing mistakes

Gibbs is in a coma for at least a couple days, but when the breathing tube and mask are removed, his face is clean-shaven.
At the start of the episode, Tony's watching a smoking man on a ship. The smoke is moving into the man's face because the footage is running in reverse.
When DiNozzo is talking to Director Sheppard from the ship on his cell phone in some of the wide shots Tony is speaking to her but his lips aren't moving, indicating the dialog was dubbed in during post-production.

Plot holes

When the head nurse refuses to let Jenny into the trauma area she calls Secretary of State Condoleezza Rice, who apparently orders the nurse to let Jenny in. While this happening is plausible, most people wouldn't want such a high ranking member of the government unhappy with them, the Secretary of State doesn't actually have the authority to give orders to military and Department of Defense personnel. Now since they are at a Naval hospital had Jenny called someone in the Navy chain of command like the Surgeon General of the Navy or Chief of Naval Operations, or someone in the DoD chain of command like Secretary of the Navy or Secretary of Defense that would be a different matter.
