Towards the end of the show when 8472 breaks free of the force field and attacks the hunter, the hunter is shown to be holding his original rifle - but shortly before he is holding onto a Starfleet rifle instead.
One of the Hirogen paints two white marks on his headgear before going to the asteroid. Once on the asteroid, the white marks are much longer.

Incorrectly regarded as goofs

Before heading to the asteroid, the alpha Hirogen picks up a rifle, then we see a Hirogen smear white paint on his helmet. When the two get to the asteroid, the one with the red paint is the leader, not the white one. One might think that they have switched roles; however, the Hirogen who picked up the rifle was not the same one seen painting white paint on his helmet.
In Star Trek: First Contact (1996), the boots are magnetized by using the control panel on the left leg, but in this one they are activated by the arm controls; these would be a standard design by Starfleet. 'Star Trek: First Contact' takes place some time after the U.S.S. Voyager is sent on its mission and therefore the spacesuit design could conceivably have changed.

Revealing mistakes

You can see the skin at the arm of Commander Chakotay when he and Lieutenant Paris are magnetizing their environmental suits.
When the Hirogen is pointing the phaser rifle at Seven asking to have her stand aside and Species 8472 escapes the force field the phaser rifle changes to the Hirogen's weapon he used earlier on the asteroid and on the hunt on Deck 11 with Chakotay and Paris.

Crew or equipment visible

When Chakotay is getting into the Jeffries tube to get to Deck 11 the microphone pack can be seen on the backside of the environmental suit.

Plot holes

Character error

After the crew in engineering is attacked, Captain Janeway contacts Tuvok but she starts talking just before her hand taps her comm badge.
Neelix addresses Tuvok as "Lieutenant" in spite of Tukok having been promoted to Lieutenant Commander several episodes back. He should have addressed him as "Commander."
Harry Kim states that Seven of Nine accessed transporter control from Deck 5. Actually, she was on Deck 11.
