In this story, trilithium is described as a resin that's highly toxic waste bi-product of a starship's engines. However, in Star Trek: Generations (1994), the compound trilithium is described as a nuclear inhibitor capable of stopping all nuclear reactions within a star.
When Kiros tells Kelsey that she has Mot on deck 10, Kelsey tells her to meet her at section 41, presumably on deck 10. When Kelsey joins Kiros and Mot the door to the jefferies tube says deck 2.
At the beginning, when Picard is about to leave the Bridge, in order to leave the ship, three of the thieves enter the bridge from the starboard front turbolift. This turbolift is specially designed and only goes between the Main Bridge and Battle Bridge. Picard doesn't even question why they came on that turbolift.

Factual errors

Baryon particles are real things. However, protons and neutrons fall into this class. Eliminating them from the Enterprise's hull would destroy the ship on an atomic level. All that would be left would be electrons.

Revealing mistakes

Obvious stunt double for Riker when he gets in a fight with the terrorists.

Miscellaneous

At about 15:40, all power is already shut off, yet, in the second baryon sweep "shot", there are lit-up windows on the ship.
At 4:45 to 4:54, as Picard is leaving his ready room, a tear in the carpet behind the ops station can be seen.

Audio/visual unsynchronised

When we hear Riker tell Data that he will be the only one unaffected by the hypersonic burst, his lips don't say 'hypersonic'.
When Kiros tells Kelsey that she has Mot on deck 10, we hear '10' but her lips say something else.

Crew or equipment visible

When Picard is being held in Engineering, he uses the laser welder to overload one of the containment systems. When he shoves Pomet, you can clearly see the blue stunt mat in the bottom right of the screen.

Errors in geography

When Riker encounters Picard at the Turbolift, he says he was heading down to Deck 7, when they were on Deck 12.

Plot holes

If the Baryon Sweep vaporizes organic matter, then it should have vaporized Picard's saddle, as the leather and fleece of the saddle are both organic in origin.

Character error

When practicing his "small talk" with Riker and Crusher, Data tells them that most humans prefer a body temperature of 21°C. He means humans prefer an ambient room temperature of 21°C. The body temperature of humans is 37°C.
