As Odo attempts to scramble the Cardassian signal, Weyoun 7 and Damar appear on a viewscreen and begin conversing with him. A ship must accepting an incoming transmission before a communication link can be established. Odo not only didn't accept the incoming transmission, he actively attempted to block it. Weyoun could only have appeared on the viewscreen if he'd somehow taken control of the runabout's systems, and that was not the case.
The Female Changeling orders the temperature in Cardassian central command lowered by 15 degrees. Presuming that, as is the case in nearly all of Star Trek, she is speaking in Celsius, that is a massive change in temperature (nearly 60 degrees Fahrenheit). Depending on the starting temperature, which is said to be fairly warm (though still livable for non-Cardassians), a 15C drop in temperature could be approaching freezing levels.
A change of 15C is not equal to a change of 60F, as 1 degree C is not quite 2 F (1:9/5). It is actually only a change of 27F. (A thermometer reading of 15C is equivalent to 59F, but while freezing is 0C, it is only 32F, so you need to subtract 32 from 59 to get the CHANGE caused.)

The Jem'Hadar fighter repeatedly fires on the runabout, yet the runabout is not destroyed and takes only minimal damage. Jem'Hadar fighters have been seen dealing far less punishment to full sized starships and completely destroying them, and a runabout's defensive capabilities are far less than those of a starship. Additionally, the runabout is able to completely destroy the fighter by firing only a couple of shots at a weak point in the shields. A runabout's phasers are not nearly as powerful as those of a starship. Even if the shields were weak where it fired, it would take far more than a couple of shots to penetrate them and destroy the fighter.
Weyoun 7 has no way of knowing if Weyoun 6 is really dead, given that the Dominion ship pursuing him has been ordered to not scan the runabout, for fear of them finding out Odo is onboard. Weyoun 6 could simply have pretended to activate his suicide implant, or Odo could have given him a drug to fake the appearance of death, then proceeded to take him back to Starfleet after the Dominion had withdrawn.
O'Brien is blamed for a number of missing items around the station that were actually taken by Nog, as O'Brien's authorization code was used to give permission for their removal. In previous episodes, it was established that a voice-print authorization was needed, not just a typed code.
Weyoun 6 asks Odo if he thinks Starfleet would allow Odo to conduct his debriefing, to which Odo responds, "Possibly." Odo is not a member of Starfleet. He is a member of the Bajoran militia, and Bajor still technically has a non-aggression pact with the Dominion. Even if Bajor were not technically neutral in the war, there is no way a military organization like Starfleet would allow a non-member to conduct a debriefing on such a high value asset as a defective Weyoun.
When Odo accuses Weyoun of being paranoid, Weyoun says "Of course I'm paranoid, everyone's trying to kill me." Paranoia is, by definition, a delusional belief of persecution or suspicion of the motives of others. If everyone really is trying to kill Weyoun (and they are, as it turns out), then he is not being paranoid.
Numerous characters comment on Captain Sisko's missing desk. No one mentions that his chair is also missing.
