When Kira is knocked unconscious, she receives a blow to the center of her mid-back. Yet when she awakens, the bruise from that blow is much higher up, almost on her neck, and off to the left.
In the first shot of Dukat, the top of his earring isn't clipped and is hanging down. After the credits, the earring is being worn correctly.
Empoc Nor is always shown as if it's tipped off its axis, but there is no up or down in space. It was probably done to show it wasn't Deep Space 9.
Dukat informs Kira that he contacted DS9 and says they should have someone there to retrieve her in a day or so. If the figure given for her transport, 3 light years, is accurate, the Defiant, which has a top speed of warp 9.982, could be there in half that time. If they sent a runabout, with a top speed of warp 5, it would take several days instead.
When Dukat decompresses the airlock with Mika in it, the oxygen is sucked out but Mika is not. Such decompression would have blown her out into space.
Kira is rendered unconscious by a single punch to the back. Such a blow would have no way of rendering her unconscious.
Dukat is said to have beamed Kira to Empok Nor using Dominion transporter technology. Dominion transporters created a blue and purple striated effect, not the sparkling red effect seen here.
Dr. Bashir casually orders Romulan Ale at Quark's. Romulan Ale is illegal in the Federation due to its dangerously powerful intoxicating effects. Even if Bashir did for some reason want to get that drunk that fast for some reason, the purchase and consumption of Romulan Ale is illicit and not openly flaunted.
The Romulan Ale ban was lifted as part of the Federation/Romulan alliance.

After the birth of the Cardassian-Bajoran hybrid baby, Dukat leads the cult in a chant, but his mouth movements don't match the spoken words.
Most of the spoken dialogue is heard in English, but certain bits are in Bajoran. All the characters are, presumably, speaking in Bajoran, translated for the sake of the audience. That being the case, there's no reason for those few bits and pieces to be in Bajoran.
Deep Space Nine's sensors have previously been able to detect and log transporter activity aboard the station, yet here, it takes O'Brien going over Kira's room with a tricorder and detecting tachyons before they know she was transported.
Dukat is said to have beamed Kira to Empok Nor using Dominion transporter technology. Dukat is persona non grata in the Dominion at this point, so they would not have given him any of their technology, and there is no chance he would be able to steal any of their technology using his stolen Starfleet shuttlecraft.
When Sisko asks about the range of Dominion transporters, Worf says, If the homing transponder was in place, up to three light years." No one on their crew had yet mentioned the existence of a homing transponder.
When Kira turns the phaser on Dukat, several members of his cult stand in front of him to shield him. Kira is told she must stand down unless she intends to kill them all. She is wielding a Bajoran phaser pistol, which has a stun setting. She could easily stun the people shielding Dukat without doing them any permanent harm to gain a clear shot at Dukat himself.
Empok Nor clearly has a fully equipped infirmary on par with most medical facilities seen through the Star Trek franchise. Kira, who is determined to prove that Mika's baby was fathered by Dukat and not her husband Benyan, never suggests performing a genetic scan on the child to confirm its parentage.
Odo says he wishes he believed in the Prophets so he could attend services with Kira. As with most major religions, a belief in the Prophets is not required to attend service.
The Pah-wraith cultists refer to their station by its Cardassian name, Emok Nor, but refer to Deep Space Nine by its Starfleet designation. As disciples of Dukat, they would call it Terok Nor.
