When Monk and the others are in the science fair, Lyle Peck is seen to take a torch from under a beaker and then to use it to set a poster on fire. After this, he puts the torch back on the table next to the beaker, but in the next scene the torch is seen to be under the beaker again, not next to it.
When Monk is trying to use the fire extinguisher, the first thing he does is extend the nozzle before he pulls the pin. However, while he is trying to pace off the proper distance, the nozzle varies between folded and extended.
Mr. Monk hands the ruler to Julie Teeger. One shot later, the ruler can be seen on a nearby table - Julie had no time to place it there.
The shape of the rock in the aquarium changes between shots while Julie is telling the class about the special diet.

Factual errors

The museum guide states that there were only 234 Moon rocks brought back to planet Earth by the Apollo astronauts. The actual figure is over 2200, and those have been broken up into more than 110,000 items to facilitate scientific study around the world.

Revealing mistakes

They are supposed to go up left in the Fallopian tube, but they all walk right - stage right.

Miscellaneous

Natalie and her daughter, keep referring to Natalie's late husband as a Navy pilot. Flyers in the Navy are known as aviators, never pilots.

Crew or equipment visible

Shortly after the beginning of the science fair, Monk and Natalie frantically run into the room, looking for Julie. Just prior to their entering, Monk and Natalie are visible through an open doorway, calmly standing and waiting for their cue to begin running.

Errors in geography

When Monk and Natalie are on the way to talk to Mr. Franklin about the science fair at Julie's elementary school, the elementary school has a school bus out front, and the sign above the doors says "Astoria Elementary School." This is the same school that is in Astoria, Oregon (and was used in the filming of Kindergarten Cop and Goonies).

But the Captain was investigating the break-in at the Teeger residence, and the Teegers are local to San Francisco.

Furthermore, only 5 episodes later, Natalie runs for the school board to save Julie's elementary school, which she says is "Ashton Elementary School."

Plot holes

[35:55] Adrian is giving the Captain his synopsis of the crime, but they are searching everyone, including employees, leaving the building. They didn't yet know that the Moon rock had been stolen. And this was supposedly after the museum had closed.

Character error

When Monk tells Capt. Stottlemeyer about the moon rock's value, he says "It's the most valuable rock in the world, it's more valuable than any diamond. One half this size was sold in Japan for 2 million dollars". The world's 10 most valuable diamonds are worth from 23 million to 2 billion dollars.
