When the bad guys race away in the van, there is no hole underneath them in the parking lot. They didn't have time to cover it up, like they had to have been doing while it was being dug.
Joe Christie shoots the van's rear right tire, and the tire deflates with a hiss. However, in the next scene, after the van skids out of control and crashes into a pickup truck, the tire isn't deflated at all.
In the shot from outside the diner, Joe and Sharona are at a booth with no writing on the window. In the shot from inside the diner, there is writing on the window above their booth.
The pill bottle in Jennie's locker disappears in one of the shots as the camera switches back and forth between her and Monk.

Factual errors

In the employee break room, Monk notices a prescription medication bottle of malaria pills (Malarone) inside Jennie's locker. He identifies the medication as "quinine", but Malarone is a combination of 2 medications (atovaquone and proguanil), not quinine. The instructions on the bottle's label also read, "Take 2 tablets as needed", but only one tablet of Malarone is taken each day to prevent malaria before exposure.
Although he was previously a police officer, Joe Christie now works for a private security company. That is clearly stated on his right shoulder patch. While well-intentioned, he would be subject to arrest for shooting at the van. Private citizens may only use deadly force under very specific circumstances. Firing at an occupied vehicle is considered to be an attempt to stop the occupants, not the vehicle, and thus is in fact using deadly force against them. Outside of your home in California, you may only use deadly force for the following: you reasonably believed you were in danger of being injured or killed, you reasonably believed that you needed to use force to prevent this from happening and you used no more force than was necessary to stop the threat. This was certainly not the case here, and even a police officer would be in violation of the law for shooting at people that were actually doing nothing more than speeding through the parking lot, since no LEO had any evidence that these people had even committed a crime.
Monk insists that the the two young employees give him a rifle from the store, as well as a box of ammunition. Monk insists that it's OK, as it is a police emergency. They in turn state that this would be illegal, and that "There's a check or something" they would have to do. While a crime is indeed being committed, it is not a police emergency for either him nor his ex-partner, Joe Christie, as neither of them is a Law Enforcement Officer. The young men are correct; it would be illegal to hand it over to him.
The boxes that fall off the pallet rack and crush Edna to death are marked HDTV 42". These boxes are deep enough, approximately 30", to fit an old style console television. Or if you prefer Sharona Fleming over Natalie, you could fit Natalie in one of these boxes. A box for a 42" television is only 10" deep.

Revealing mistakes

When the boxes supposedly containing TVs fall on the victim, it is clear that they are just empty cardboard boxes.

Miscellaneous

When Monk and Joe are in the parking lot, they show a flashback of Jennie's van going over a speed bump. It shows the van throwing sparks as if the bottom of the van has hit the speed bump, but the bottom of the van clearly never touches the bump.

Plot holes

Monk notices everything, yet he doesn't notice that the wrappings of his lunch had been tampered with or that the bag wasn't sitting in the exact position he left it.

Character error

When sitting with Dr. Kroger in the therapy, one sleeve of Monk's jacket has two buttons, while the other sleeve has three. That makes an uneven number of buttons which Monk could never bear.
