When Monk is shouting down to Natalie through the window, the contents of the lunch container that she is carrying changes. At first it is only half full and contains vegetables: broccoli, cauliflower, and tomatoes. Then it changes to chopped fruit and is completely full. Incidentally, neither of these things matches what she says is in the container: Cobb salad.
Escobar's girlfriend pushes the bailiff into the wall and hits him on the head with enough force to knock him out, but when he recovers to check on the FBI agents, he doesn't have any bruises.
When Mr. Monk gets his mouth taped up, they start in front of his left ear, circling over his mouth twice, and ending in the back of his head. The tape is wrapped on top of his ears covering them half way up. When he is rescued, the tape is wrapped over his mouth three times, and only the tip of his ear lobes are covered with the tape.
After the body is found and the jury takes a vote by raising their hands, juror #8 votes "not guilty" and the foreman announces the vote is "6 to 6", but the next day she votes "guilty" and the foreman says the vote "is still 8 to 4".
While Monk is straightening the blinds on a window, the ones on the next window are down. After the shot changes to a juror who offers to be foreman, the next shot shows those blinds raised.

Factual errors

Given that the proceeding would have ended in a mistrial, the evidence would have been needed for the new trial and would not have been left in the jury room unattended after the jurors were dismissed.
In the jury system, the members of the jury are not picked by the judge, but by agreement of the district attorney and the defense lawyer.
Natalie would never have been allowed into the jury room with Monk. They do not allow friends or family to accompany prospective jurors.
Juror's cannot leave the jury room where deliberations are being held without being let out by a guard and escorted. Escobar's girlfriend just walked right out the door to go to the bathroom.
No judge would have used a juror's real name in court during trial. They are given numbers to protect their identity.

Incorrectly regarded as goofs

Cops and former cops (which Adrian Monk is) are disqualified from jury duty.

It depends on the location. In NJ, for example, police officers have not been exempt from jury duty since 1995. In California, only current police officers are exempt - former police officers are not automatically exempt.
It is surprising that none of the court guards or judge seem to recognize Monk. Given how often he participates in criminal cases as a consultant, the judge and court officers at least should be familiar with him.

Given Monk's phobias and peculiarities, it is likely he never testified in a court hearing. The D.A. wouldn't have called him - the defense attorney would have destroyed him on the witness stand.
The subplot around Colombian fugitive Miguel Escobar involves Escobar being transferred from local to federal custody. The local (state) and federal courts do not share courthouses in San Francisco. As a result, there would have been no reason to make the transfer in the lobby of the local (state) courthouse.

Actually, it's a perfect place to make a transfer. It's a public place and there are plenty of police and other guards around.

Crew or equipment visible

A black safety pad is clearly seen in the dumpster under the garbage bags when Escobar and his girlfriend come down the garbage chute, with the level of garbage near the top. When they open the side of the dumpster and run into the waiting police, the level of garbage has dropped significantly and the pad has vanished.

Character error

Natalie said she had brought Monk a Cobb salad but the contents of the Tupperware box were mixed up and clearly not a Cobb salad (which should have the ingredients arranged in rows).
