At the beginning of the show, a Boeing 707 arrives at the HNL airport. We then see the interior of the aircraft, which is consistent with this type of aircraft. However, after the body is found aboard, McGarrett asks the flight attendant how many people were aboard and she responds, "Three hundred." A 707 could not carry this many people.
When the killer picks up a paper and looks at the article about his victim, if you freeze the shot and read the news column, it has nothing to do with her. It's just a random collection of words about a project.
At the beginning when the tour guide gets up to address the tourists, the shot looking towards the back of the plane shows a light on a stand on the right side at the seat where the dead CIA agent should be sitting.
When questioned by McGarrett, the stewardess says that the dead man was in the last row on the right. Aircraft seating is referenced facing forward. Although we see him on our right, he is actually in the far left hand seat.
