Continuity

The CGI flying ambulance lands at St. Mary's on flat foot pads, but in the corresponding live-action scenes, the full-scale model is sitting on casters.

Incorrectly regarded as goofs

When Jayne is taken into custody by the Alliance officer, the officer says that Jayne is "under arrest". However, the phrase used every other time a character is taken into custody is "bound by law".

He was telling Jayne why he wasn't going to get paid because he was arrested. Jayne wasn't formally bound by law because Agent McGinnis was planning to keep the reward money for himself and he wanted no record of Jayne on the books.
When Jayne overpowers the guards, the handcuffs are behind his back, but when he takes the guard's key his hands are in front of his body.

Jayne goes into the handcuffs back to front roll at 0:32:09 and the cuffs are in front at 0:32:10.

Revealing mistakes

After unloading the "corpses" of Simon and River, the cart that is used to move around the flying ambulance/coroner vehicle can be seen underneath it, wheels and all.
