Meanwhile, the cloned baby of T'Pol and Trip is getting sicker and time is running out for her as well. Imprisoned, Gannet Brooks reveals to Travis that she is a secret member of Starfleet Intelligence. She has been assigned to find a Terra Prime operative working undercover on the Enterprise. - Terra Prime terrorist John Frederick Paxton sets an ultimatum: he will destroy Starfleet Headquarters if all aliens do not depart from Earth. Paxton's action has a devastating effect on the alliance conference. Seeing the divided nature of humans, Andorians and Vulcans refuse to negotiate any further. On Mars, Paxton agrees to let T'Pol and Trip see the child, but then forces Trip to fix the targeting system of the array. He refuses to cooperate, but by doing so, he risks more lives getting lost on Earth. Meanwhile, the crew of Enterprise think of a plan to shut down the array. Approaching the deathly station undetected is only possible with a shuttle pod hidden inside a comet. Then the imprisoned Gannet Brooks has a message for Travis, the pilot of the shuttle pod. On the Enterprise, Archer asks Reed to meet with Harris - he helps him by revealing privileged information about the invasion. Meanwhile, T'Pol and Trip meet their baby and name her Elizabeth. However, T'Pol discovers that Elizabeth is seriously sick and needs medical assistance. - Commanders T'Pol and Tucker remain captives of Paxton (Peter Weller), who continues to broadcast his demand on all channels and frequencies. He also shows the hybrid baby as proof of what will happen if human-alien relations are allowed to proceed unopposed. Paxton's action has an unsettling effect on the inter-species conference since it is clear that not all humans support it. On Mars, Paxton allows T'Pol and Tucker to see the baby, and T'Pol uses her scanner to learn that the child is unwell (and that Paxton has been using Rigelian gene therapy to treat himself). This is an issue since Paxton is against all things alien and yet he is himself using alien tech to keep himself alive.
Seeking to fine-tune their attack, Paxton then threatens T'Pol in order to force Tucker to optimize the targeting system of the array. Paxton has promised to destroy the star-fleet command HQ and with the current targeting system, he will take out half of SFO with it.. He needs a precise array, so he can pin point his target.
Enterprise is then ordered to Mars to destroy the array (Archer resists since there are thousands of colonists on Mars, but Samuels argues that 14 comets are headed towards Mars and without the array to deflect them, Mars is anyways doomed), but is turned away when a warning shot from the weapon damages the ship. Gannet Brooks (Johanna Watts), now in the brig, reveals to Ensign Mayweather she is a Starfleet Intelligence operative, and that Terra Prime probably has an operative aboard.
Under the urging of Minister Samuels (Harry Groener), the crew of Enterprise conceive a way to approach the deadly station undetected, using a shuttle-pod hidden inside the tail of a comet. Captain Archer elects to lead the away mission, along with Lieutenant Reed, Doctor Phlox, and Mayweather.
En route, the shuttle's systems suddenly fail, nearly causing it to crash. Landing on Mars, the team then infiltrate Paxton's ship. Teaming up with Tucker, who has escaped his cell, they battle the Terra Prime followers in the control room. During the shootout, Paxton manages to lock the firing sequence - fortunately, Tucker has altered the targeting, and the beam misses and only hits the ocean, with no damage to anyone. Meanwhile, On Enterprise, Samuels tries to bully Sato (who was in command) into firing on the Mars weapons array, but she refuses to buckle under pressure.
With Paxton under arrest, the hybrid child, named Elizabeth after Tucker's sister, is brought to Phlox, who unfortunately cannot do anything to save her (The Vulcan and human DNAs are incompatible and hence the baby cannot survive). Investigations (The shuttle pod was deliberately damaged so that it would never reach Mars) also reveal that Ensign Masaro (Josh Holt) was the spy (he was on Shuttle maintenance duty when Kelby was off and had the time to do the damage), and he dies by his own hand in front of Archer.
Back at Starfleet, Archer makes an impassioned speech to convince the delegates (who wanted to postpone the conference) to explore the universe's mysteries together. Phlox figures that Paxton's doctors made a mistake in combining Vulcan and Human DNA, which are indeed compatible. Tucker and T'Pol decide to have a kid for real.
