Continuity

After the killer crocodile is first seen there is a short shot of the dog but in mirror image causing his black eye patch to appear over his left eye as opposed to his right eye where it is throughout the rest of the film.
When the croc attacks the boat, Pete is sitting in the back right of the boat talking to Kate, as shown by the way they are each facing to speak. Over Pete's shoulder we see the croc streak through the water to ram the boat from the right-hand side. Yet in the next shot, where the boat flips upwards from the impact, it's clearly being hit from the passengers' left.

Factual errors

It is stated that the river is a tidal river. But during the boat trip up river and into the lagoon, there are no river banks and the vegetation grows right to the water's edge. If this were a true tidal river, there would be dirt banks and evidence of tidal action all along the river.
Contrary to popular myth, crocodiles do not store uneaten food and most certainly do not prefer rotten food.
Many of the scenic shots in the movie are filmed in Katherine Gorge. However, the Katherine River at Katherine Gorge only has saltwater crocodiles a few months of the year and they are carefully monitored. Also the river is not tidal at Katherine Gorge, it is too far upstream.
When they get on the tour boat, the boat reverses out then turns to what is actually down stream, if they continued in this direction they would be heading away from the Gorge towards rocks.
Emergency Service personnel wear the NTES uniform not SES.

Incorrectly regarded as goofs

The tour boat is initially drawn to the crocodile's territory by the distress flares of another boat in trouble. It can be assumed that one or more persons died in this attack, though no bodies are seen. However, in the article shown in the closing shot of the film, only four deaths are listed - those of the characters followed by the action of the film.

On the other hand the news media may not have had any substantial information of a second, missing boat, or not connected it with the crocodile case.

Revealing mistakes

During the scene when Pete is walking through the forest during the early hours of the morning, the sunlight is coming from directly above him as seen by the shadows beneath him and the plants around him.
At the end when credit roll is on the newspaper scene a spelling error is made were its meant to say, the crocodile was protecting its territory it actually says the crocodile was portecting its territory.
Sun shade of the tour boat switches from orange to green and back to orange.
