When they fall down the laundry chute, Jake obviously misses the bin that the others land in (he hits the edge), but in the next shot he's sitting in it.
When Jake meets Officers Oates and Swanson for the first time, Officer Swanson alternates from wearing shoes to Ugg boots and back to shoes again.
When Jake and Nicole run from the bad guys in the hotel and hide in a laundry chute, Nicole's right shoe disappears and reappears between shots.
Near the end of the film as the agents run down the stairs into Grand Central Station, Oakes shoves aside a man with an orange t-shirt, backpack, jeans and a wallet chain on his right hip. One minute later as they run down the train platform, the other agent shoves aside a man wearing a jacket and baseball cap over his orange t-shirt, jeans and wallet chain - the same guy.
During the standoff in the lost luggage room, Jake pretends to shoot Oakes and the slide on his gun locks open, indicating that it is now empty. This is glaringly obvious, since the whole thing is shown in slow motion. Nonetheless Jake then goes on to fire two more shots from the same gun.

Incorrectly regarded as goofs

The car's cracked and broken windshield is undamaged in some shots as they are chased through the Czech countryside by the terrorists.

From the start of the chase (~01:18:00) to sliding down the embankment, there was no scene in which the windshield was damaged. At 01:21:26, the bad guy smashed the skylight with the torn-off side mirror, perhaps causing the mistaken observation.
The tracking device on Jake's car is visible on the ground prior to it "falling off" the car.

Prior (01:18:20) to it "falling off" onto the rough boards they drove over, there was no device visible on the ground. It was a very brief shot. Perhaps the end of a plank was mistaken for the device.

Revealing mistakes

When Jack looks at the Nokia phone in the hotel in Prague, it shows that it has no network connection, making it impossible for Vas to actually call the phone.
When hanging in the laundry chute, Jake lifts his right hand and moves it while talking on the cell phone which he holds in his left hand. His feet are dangling down the chute and he is unsupported while he moves his right hand.
When Jake finds Nicole in the shower. You can just see from the front she is already wearing something dark colored to cover her. Then from the back when she reaches for a towel, she is already wearing a white one.
Hayes and Oakes run their car head-first into a tree. It's a Mercedes, and the airbags didn't deploy.
At the beginning of the movie when Kevin Pope is being chased by the car, the man running is a stand-in.

Is that a guess or is there some way to tell.

Miscellaneous

The language of the timer of the bomb, as well as that of the terrorists, during the countdown is Greek and not Russian.
Near the end of the movie, when the computer screen shows the transferring of money, the word receiving is spelled "recieving"
The SVD Dragunov rifle held by one of the agents watching Jake is incorrectly shown as a sniper rifle when it is in fact a designated marksman rifle. The scope on the rifle is also not capable of the zoom shown, and the aiming reticle pattern is completely incorrect for the SVD Dragunov.

Pot-ayto, pot-ahto. SVD stands for Snayperskaya Vintovka Dragunova. The word "Snayperskaya" translates from the Russian as "Sniper".
The regular ring tones of a Nokia 9210 don't sound like other Nokia phones, since it has a real speaker instead of a piezo squeaker.

Audio/visual unsynchronised

As Seale climbs down a floor during the hotel shootout, impact squibs going off are seen on the walls around him, but there are no gunshot sound effects.

Crew or equipment visible

When the agents are setting up in the warehouse just before the chase in the countryside, you can see the dolly track below the camera in two shots.

Boom mic visible

When Jake calls Officer Oakes from the payphone, the shadow from the boom mic can be seen briefly on Jake's right shoulder as he hangs up the phone.

Character error

When Jake is calling with the NOKIA 9210 he is speaking on the wrong side of the phone. The speaker and the mic are on the other side.
When Jake is DJing, the slider he moves up on the turntable is for the pitch (speed), not for the volume or for fading.
