When Sibella was eating a crab apple she was wearing a headband, but before and after the run she wasn't wearing a headband.
During the Volleyball match, Elsa causes the ball to go throw the ground and strike Scrappy's chair from underneath. The Hole outline is already there before it even exits the ground.

Factual errors

Some DVD box covers state that the movie's length is only 83 minutes. It is in fact 92 minutes.

Revealing mistakes

There is many shots where Winnie's arms are blue instead of the same color as her fur. This is noticeable when Shaggy mentioned that all the vegetables are "totally rotten" and when the girls wave goodbye to Scooby, Shaggy and Scrappy.
When Tanis is presenting her gift to her Mummy Daddy, the colors of her scleras and her pupils were swapped.
When Sibella is swimming in the moat, her eyes turn fully green except her black pupil.
When Phantasma is playing her latest composition on the organ, it cuts to a shot of Revolta and the Grim Creeper watching them and it can clearly be seen that the background is that of Miss Grimwood's school, not Revolta's castle.

Audio/visual unsynchronised

When Winnie has the spider microphones put on, Revolta's line "You will obey only Revolta" begins before her mouth moves.
When Miss Grimwood sees the truck off to the bog field trip, Elsa says goodbye in Tanis' voice.

Plot holes

Sibella can carry all three at the bog. During the final confrontation, much of the drama is based on her saying she can only carry one at a time.
The Calloway cadets' cheating use of a remote control the ball is blatantly visible and audible, but Referee Scrappy fails to notice this.
Given that Phantasma is transparent, the spider-bats should not have been able to brainwash her. Similarly, Revolta's device should have gone through Phantasma rather than onto her head.
When the five Calloway Cadets are meant to be following the colonel through Barren Bog, four of them split off to go their own way (leaving only Baxter, the smallest cadet, to follow the colonel), and wind up caught in quicksand. At the end, they meet the colonel and Baxter again. yet Baxter is clearly shown with the others when they're caught in the quicksand.
