When Archer looks at the other Gorgonites on his box, Troglacon is shown after the Gorgonites rebuilt him. He should look the way Erwin designed him.
When Alan leaves the toy store after the Commandos destroy it, Link Static watches him leave from a tree across the street. He reports in to Major Chip Hazard, who is so far down the street that he sees Alan biking toward them. However, when the Commandos are about to launch Brick Bazooka from the slingshot, Link Static is pulling on the sling.
When Alan and Christy look at the burning wreckage of the commando elite in the water, Christy's jeans are tight. In scenes before and after that, her jeans are much looser.
When Christy is knocked down by the girl dolls and falls onto the floor, her shirt rises slightly to reveal her belly. In the next shot, her shirt is down.
Christy appeared to have curly hair in the hostage video the commandos forced her to do; minutes later she has much straighter hair when Alan finds her bound and gagged in her bedroom. She was tied up during that entire span of time and couldn't have been able to fix it.

Factual errors

The MPAA rating screen at the end reads "PG," but the movie is actually rated "PG-13."
Notice across a town street advertising 'October Fest but all the surrounding trees are in full leaf.
Even though the movie is rated PG-13, the PG rating screen appears at the end of the movie. This is only found on the original VHS release.
At 1:28:50, Irwin says that they have to get into [Christy's] house to "wedge the breakers open." Electrical breakers are considered "open" when turned on, and "closed" when turned off. If they wanted to force the breakers to allow current even when there is an overload, then they would actually want to "wedge" the breakers "closed."
A soldier fires 2 flame arrows into the staircase of Christy's house but it doesn't burn down.

Revealing mistakes

In the Fimple's medicine cabinet, a bottle for Phillip Fimple is next to the Sleep Aid. The bottle is made for pills, but has a label for a cough syrup with codeine, and the word "teaspoons" is misspelled "teaspons".
Very obvious fake hand when Major Hazard stabs Alan's hand on top of the power pole.
Obvious stunt doubles when Kristy and Alan are on the bike.
As Alan and Christy arrive home on the scooter, they both lean significantly to the side. If they were actually riding the scooter they would have leaned with it, indicating they are sitting in front of a green screen.

Audio/visual unsynchronised

When the Commando Elite blast the Spice Girls as "psychological warfare," the woofers on the speakers don't move at all. A bass-heavy song at that volume should produce very noticeable travel.

Crew or equipment visible

When Christy and Alan are in his father's toy store after the Commandos destroy it, a crew member is reflected in a display case.

Plot holes

If the toys have a lithium battery in them so that they don't run out why did Chip say Nick Nitros battery has run out.
