(at around 1h 18 mins) After stating that all of the Titan's guns have been destroyed, one shot shows Stith sitting in front of her gun display with one gun still indicating operational status.
The map on Cale's hand disappears in some scenes.
The ring Cale is given by his father at the beginning of the movie first fits his adult father, then equally perfectly Cale as a child and, without any modification, also Cale as an adult.

Incorrectly regarded as goofs

Gune's speech patterns suddenly and inexplicably change for a handful of scenes in the middle of the movie. He goes from being completely articulate to pidgin English ("Why they not say goodbye to Gune?" etc.) By the end of the film he's speaking correctly again, just as suddenly and inexplicably. This shows the character's absent-minded personality.

Revealing mistakes

(at around 1h 5 mins) During the chase scene in Tigrin Ice rings, when Akima says the line "I can't move they'll see us", her hand is grasping the ship's controls in her left hand but they are missing from the CG set.

Miscellaneous

The laws of physics take a bit of a pounding throughout.

Thou shalt not nitpick. It's an animated sci-fi space adventure fantasy set a thousand years in the future featuring Artistic License. A little physics pounding is baked in.

Character error

Cale's eyes are described as being blue in the end credits, but they are drawn as bronze/yellow in several scenes.
