Russian MiG 29's were really US F-4 Phantoms.
When the two kids land the plane, they are the only ones left on-board. But as it lands, three people are clearly seen at the controls.
Before the "US Air Force" helicopter is blown up by the fighter, the Canadian registration letters on its bottom are clearly visible.

Factual errors

F-16's used in the film are clearly marked Israeli Air Force.
Near the end of the movie, while in the C130, the pilot says "would you be kind enough to put out a welcome for them please, 60 caliber". What was picked up was not a "60 caliber" but a belt fed weapon similar to an M60 which fires 7.26 or 30 caliber.
F-5/20 Aircrafts used as F-16 for scenes on the ground.

Incorrectly regarded as goofs

Doug Masters is killed at the very beginning of Iron Eagle II. That means this movie completely ignores his death. This film acknowledges the scene of part two, but instead of Doug dying he ejects from his jet and is captured by the Soviets.

Revealing mistakes

Despite the nest Wheeler and Malcolm put in the helmet looking like a wasps nest and Doug making reference to the fact that wasps can sting multiple times a close up of the inside of the helmet shows that the insects inside are ordinary honey bees and not wasps.
Just After Kitty Lands The C-130, The Plane Was Making a Turn. As It Was Turning A Clear View Of The Pilot And Co-Pilot Can be Seen.

Anachronisms

Weapons in F-16's change from cut to cut. One moment they have AGM-65 missiles and Sidewinders, next cut no weapons, 3rd cut only Sidewinders and so on and on.
