During the shootout that takes place while Ryback and his companions are freeing the drowning sailors, a terrorist with a thick brown mustache is killed 3 different times. He is the terrorist that is shot and does a backward roll down the stairs.
When Ryback is fighting Strannix, Ryback receives a cut above his left eyebrow. Shortly thereafter, the cut has disappeared, but returns in a later shot.
The clothing worn by Strannix changes three different times within 5-6 minutes of the film. At the party area when the mercenaries begin their assault, he is wearing sunglasses, a blue and pink shirt and a jacket. In his next scene when he delivers his "We will shoot you and the man next to you" speech, he is wearing a dark sweater with no shirt, jacket or sunglasses. In the next scene when he enters the Captain's quarters he is back wearing his shirt, jacket and sunglasses. His clothing changes again when he is in the control room and yells "get something to eat in here", when we next see him cutting up meat he is back wearing just his dark sweater.
The CIA officer at the HQ uses a phone without any cable plugged in.
Through the first part of the movie, the 16-inch guns always have tompions in them, but when Ryback and his men are ready to fire on the submarine, they've been removed and the guns are ready to fire.
When the private informs Ryback there is a fire, Ryback tells him to "take my pies out of the oven." The private is then shown lifting pies out of the oven, but the burners are those of a propane stove. The U.S. Navy does not use propane/natural gas ovens, to carry that gas on a ship in war would be deadly. All cooking in the galley is done on electric appliances.
No military unit , Navy, Army, Air Force, or Marines sends out a single fighter plane. They always travel with a wing man, always.
A Harpoon missile is launched from the Missouri to destroy a satellite relay station on a nearby island. The Harpoon is an anti-ship missile and is not designed to destroy land targets. Its warhead is designed to track and destroy naval surface targets by radar. The TV image of the building being destroyed would have been from an air-launched Maverick AGM. A surface ship would most likely use a conventional Tomahawk cruise missile to destroy a fixed land target.
Contrary to what is said in the movie, damaging the sub's diving plane will not prevent the sub from diving. All it would do is make it more difficult to maintain trim and maneuver when submerged.
When the ship stops in the Pacific to berth with the submarine, it drops its anchor. This would have little effect as the anchor chain is far too short to hit the seabed that far out from shore.
When the terrorists and Miss July are walking past the CH-46 helicopter, the rotors are shown rotating in the same direction. While CH-46 rotors do counter-rotate when operating, the engines were shut down at the time. Therefore, there was no power to the rotors. The rotors were simply "windmilling", that is, rotating with the wind.
When Strannix learns the identity of the cook he has to deal with, he appears to be ignorant of who he is and his abilities, and continues this throughout the movie. But in the final battle in CIC, Ryback recognizes him, and Strannix admits to knowing Ryback.
When the CIWS gun shoots down the F/A-18, the ammo belt appears not to move. This is because on the Phalanx CIWS 20mm weapons system, the ammunition is fed from the ammo tank to the chamber in a closed shroud system, essentially a tube for the ammo to pass through.
When Tackman asks Jordan to show him how to load his weapon she does so while holding the weapon pointed at herself which is really foolish and dangerous. However, since it was made clear that she has no weapon experience, it makes sense for her character to make this mistake.
When the military officials learn that one of the Tomahawks has "slipped through", a surveillance camera monitor in the background is playing video of a casino employee dealing cards.
Although the Missouri is supposedly at sea, in deep water, the water around the ship is muddy in several shots (revealing the scene was shot on or around the U.S.S. Alabama).
Ryback blows up the helicopter on the fantail of the ship and then jumps off the stern to escape the explosion. When the mercenaries show up looking for him among the burning wreckage, several white propane cylinders with hoses attached to them can be seen fueling the fires. In fact, two of the cylinders can be seen wiggling around in the wreckage on the right hand side of the screen.
The late Capt. Adams blinks, when Ryback enters the Quarters, and discovers the Captain's fate.
When the grenade at the door explodes, you can see that the people are mannequins.
Ryback wedges a grenade into a hatch's wheel that would explode when the hatch is opened. When the hatch is opened, the grenade goes off instantly where it should have a delay of 3-5 seconds.
Though later revealed when Krill reviews Ryback's dossier, none of the privates or officers who place Ryback under arrest find it the slightest bit surprising that a cook is somehow able to manhandle multiple men, performing Aikido randori, just before he's arrested, when he disables five men in succession without the slightest difficulty.
When the F-18 Hornet pilot is chasing down the Tomahawk, he states his range as 15 miles, yet less than 5 seconds later his range has been reduced to 5 miles (much faster than the Hornet can fly).
He then fires an Air to Air missile that covers the remaining 5 miles in less than 2 seconds. Again much faster than the missile can fly.
It's not explained why Ryback's team would fire a 5" Starburst prior to firing the first heavy round. Both Ryback and Krill knew the Starburst would be ineffective but it did give a warning to Krill. Had they just fired the first heavy round without warning the sub would've been completely taken by surprise instead of giving it a chance to submerge.
It's also unclear why Krill thought they were safe from a second round as the sub had not yet submerged and they were still obviously in range.
Lastly a Starburst is a British ordinance and I've found nothing that says it would be on a US battleship. The "complete" inventory requested earlier in the film by Admiral Bates. also does not mention any Starbursts.

Ryback "trapping" the knife with his teeth would in no way overpower Strannix's holding it with his entire arm, yet Strannix is suddenly unable to retrieve it from Ryback's jaws regardless, even going so far as to letting go.
During the galley firefight, the suppressed machine pistol seems to have a normal muzzle blast sound, but the un-suppressed semi-automatic sounds like a silenced pistol.
Strannix goes from screaming and expressing pain, to suddenly emotionless (though still making noise), during the shot of Ryback stabbing him in the head, clearly giving away the use of a dummy Strannix for the stabbing shot.
When Ryback finds Jordan Tate in the giant cake, he uses his foot to move the cake out of his way. When he does so, a pulley on the floor is clearly visible that is pulling the cake away from him.
Although the ship is supposed to be at sea, channel markers can be seen in the background.
Mr. Pitt makes a comment about the SEAL strike team who "think they can fly in under our radar" which is actually an accurate statement; however, the SEAL team on-board the approaching helicopter is flying at about 300 feet ASL (above sea level), which is unconscionable given that the stealth approach to flying under a ship's radar is about 40 feet above sea level, but never above 100 feet or so above sea level in order to avoid radar detection. Thus, had the SEAL team flown at the proper very low altitude, there would have been an excellent chance that they could have been inserted very near the Missouri without being detected.
The XO orders the Nuclear Weapons Officer to suspend security patrols while nuclear weapons were onboard. COMNAVSURFPAC regulations in force at the time of the movie did not permit this. Regardless of the XO's wishes the Nuclear Weapons Officer would have been required to raise the issue with the captain immediately.
After taking out the terrorist submarine, Ryback and company stand on deck outside the #1 turret admiring their work. The Missouri is still under enemy control yet they're standing on the open deck, illuminated, exposed to the enemy.
Sealed inside a heavy-duty meat locker with a heavy steel door between himself and the outside, it would be completely impossible for Ryback to have heard Cates and Ziggs whispering to Private Nash, especially fast enough to realize what was happening, somehow drop the creaky steel door without making noise, climb up into the ceiling without a step-ladder, and close the heavy steel door, all in total silence.
Ryback would have been arrested and court-martialed for punching Krill.
Ryback is swimming on the seaward side of the sub to plant the explosives, but Daumer can supposedly see him over the curvature of the sub from the gangway.
While probably meant to show how well Ryback and Captain Garza know each other, it is not proper protocol for Ryback to call a superior officer such as Captain Garza by his first name in public.
Krill tells the Marine guarding the cool locker to "stand firm" the correct Navy order is to "stand fast".
Private Nash's haircut is by no stretch regulation. It is much to long, and it is blocked.
The officer who read the disarmament code to Ryback pronounced it simply as six, four, three, five, zero, zero, In NATO militaries, numbers and alphabets are read out in phonetics to ensure no mistake, So the number read should be six, FOW-er, Tree, FIFE, ZE-RO, ZE-RO. Also, 47KU should be FOW-er, SEV-en, Kilo, Uniform. An officer should know that.
