When the cop tells Dr. Angelo of the events that took place the night before, he mentions what happened to Father McKeen, Marnie Burke, and Harold Parkette. However, no mention is made of Jake, who was also attacked by Jobe. Jake would have been found wrapped to a gas pump and in a vegetated state (as Jobe attacked his mind turning him into a "Lawnmowerman.")
As Dr. Angelo is telling Caroline that she doesn't understand what he is going through, he rubs his eyes with his empty left hand in close-up. In the next shot, a cigarette has suddenly appeared in his hand as he pulls his hand from his eyes.
When Jobe first encounters the chimp the range on its heads up display says that Jobe is 6.8 metres away. Jobe can then be seen taking one small step towards the chimp and in the next shot on the chimp's heads up display Jobe is now 3.2 metres away. He clearly hasn't moved 3.6 metres closer to the chimp in one small stride.

Factual errors

At 00:22:42 when he's playing Dr. Angelo's video game, Jobe fails twice but there's already a correct answer before his third attempt.
When Timms is upbraiding Angelo for being naive, he says that money has been dirty "...since the Catholic Church got involved in banking 300 years ago." But in fact, the Knights Templar (an arm of the Catholic Church) first began banking in 1129 A.D. Timms was off by 600 years.
Dr. Angelo, remarking on Jobe's progress with Latin, says that he himself took a year to learn just the Latin alphabet, which is still in use, plus a few letters, as the English alphabet. (In mitigation, he could be referring to the difficulty in reading ancient manuscripts, or how long a child takes to learn how to read, though this seems unlikely in context.)

Revealing mistakes

Twice in the movie, the scenes at the cafe are identical. Both show the same girl sitting at the counter and the waitress has just finished serving the same couple. That scene is first used earlier in the movie before Jobe and Terry enter the cafe. Later the same scene is used again just before Jobe goes into the cafe with Peter.
When Job uses telekinesis to lift a chair, wires can be seen.
When doctor Lawrence and Jobe are in the car driving to the lab for the next round of experiments, Lawrence and Jobe are clearly on a set as you can see that the background barely moves, and it's clear it was shot in studio. Obvious on the VHS.
When Dr Angelo is arguing with his wife just before she drives off you can clearly see the reverse lights and brakes lights on her car, yet afterwards you hear her closing the door and driving off things that would be impossible to happen if you are watching things unfolding normally.

Miscellaneous

At the start of the film text appears explaining virtual reality; one of the very first words printed is 'Millenium' which should have been spelled 'Millennium'.
In the 2017 Blu-ray release of the Director's Cut, at the beginning of the film, Dr. Angelo receives a phone call telling him that the chimpanzee died while trying to escape. This line of dialogue is coherent in the theatrical version, but not in the Director's Cut, where the chimpanzee is still alive at this point of the movie. Original VHS releases of the director's cut, as well as the 1997 widescreen Laserdisc version, do not include the other end of the call.

Plot holes

Boom mic visible

At 1:34:10 into the Director's Cut, after Dr. Angelo runs away after noticing the VSI/Shop people, the cameraman and the boom mike operator can be seen in a mirror during a reverse tracking shot.

Character error

The exhaust pipe on the lawnmower, which sticks straight up, is a poor design. It would constantly blow the exhaust fumes straight into the mower operator's face. Back then, those contained large enough quantities of toxic carbon monoxide to give you a headache within minutes and poison you after prolonged use. So even if you actually liked the exhaust smell, you could not keep using that device for a living, for hours on end every day.
