After Paddy dies, and the children pack up the dinghy, the handmade toy boat is prominently displayed on top of their belongings. Years later, when they return to the original hut, Richard is digging through the rubble and finds what is left of the toy boat that he clearly took with him.
Emmeline's hair changes length suddenly several times.
When Emmeline is sitting in the hut breastfeeding the baby, the shot carries through without an edit towards Richard. Just as the camera pans away from Emmeline, you can see the actress double sit up quickly to make room for Brooke Shields to take her place when the camera pans back.
Richard is right handed as a child but left handed as an adult.
The night Em has the baby, Richard hears the drums and it's daylight. He goes to the other side of the island, it's night time. Then Emmeline has the baby and it's daylight again as it turns to dusk.

Factual errors

When Emmeline walks in the water she accidentally steps on a fish and gets sick. The fish that the movie shows is called Stone Fish and, in fact, if you step on one the venom will cause excruciating pain, shock, paralysis, tissue death and, if not treated within few hours, death. Emmeline doesn't seem to suffer from any of these symptoms and it seems it takes some time until Richard finds her.

Revealing mistakes

As Richard and Emmeline observe the crab coming out of the mouth of Paddy's "dead" body, you can see his nostrils flaring as he breathes.
Richard and Emmeline have both come of age on an island away from civilization. However, both are clean shaven. While a teenage boy may not sprout a full beard Richard should at least show growing sideburns and some peach-fuzz on the chin. He even references that he is growing "all these hairs" on his body. Likewise, Emmeline's armpits should be hirsute. How did they learn to shave and where did they get razors?
When Paddy and the kids first sight land and begin to sail toward it, the mountainous coastline of a large land mass can faintly be seen behind them, indicating that the island is not as remote as we are led to believe.
Obvious body double for Emmeline when she swims naked underwater. She is a great deal taller and curvier than Brooke Shields.
When Richard goes fishing from the boat and his catch is attacked by sharks, tearing the line from his hands, a rope can clearly be seen dragging the first (presumably dead/fake) shark through the water

Miscellaneous

Despite three people departing a sinking sailboat in only a small rowboat, they carried next to nothing with them for tools, clothing or furnishings. However, through the movie, Emmeline has a bunch of women's clothes and there is cutlery and tools available for them as they are on the island.

In the opening scene of the large sailboat - no women are seen on deck or during the sailboat slowly sinking. While Richard and Emmeline were going into the rowboat, they did not carry any bags or boxes - so having all those clothes and tools and accessories would not be justified.
At around 28 minutes - Emmeline is wearing lipstick while swimming underneath the water. At 30 minutes, her hair is very carefully brushed as if a professional hairdresser had done so.

Anachronisms

A blue sailing ship passes by the island while the three kids are playing in the mud. When the ship turns to leave, you can clearly see modern radar equipment high up on the mast.

Audio/visual unsynchronised

When Emmeline is teaching the baby how to swim, she calls Richard down to watch. When Em is holding the baby, you can hear a child laughing that doesn't match any of the actors. Later, you hear the toddler Paddy laugh and it sounds identical to the laugh heard before.
When Paddy slides down the waterfall shouting, his mouth isn't moving.

Errors in geography

There are both macaws and cockatoos on the island. Macaws are from South America and Cockatoos are from Australia.

Plot holes

Being stranded on a desert island for years, neither Richard nor Emmeline show any signs of tanning or sunburning.
