Two terrorists shoot several rounds through the door (just before they are both killed), but the door has no bullet holes.
At the beginning of the movie, the passengers appear to be boarding the Air France plane from the rear left door. In all subsequent shots, they enter from the front left door.
When Yonni Netanyahu dies on the plane, he is lying on his abdomen. A second later, when his dead body is covered with a blanket, he is lying on his back.
The young couple who speak no English put their hands on top of their heads at the same time as all the other passengers, and after everyone else had already done it.

Factual errors

Yonni Netanyahu appears as a full colonel, wearing three oak leaves on his epaulets. He was a lieutenant colonel at the time of his death. Israeli Lt Colonel insignia has two leaves.
Air France's two-letter airline code is AF, not AR as shown on the flight information screen in Paris.
Dora Bloch has an American accent. She was an English woman from Liverpool.
President Idi Amin is shown driving around Entebbe airport talking on the phone. Among the aircraft in the background are Chinook helicopters, which the Ugandan forces didn't use.
When the hemorrhaging pregnant passenger is transferred to an ambulance at the airport in Libya, the ambulance bears the symbol of the Red Cross, which Muslim nations never use, as they associate the cross symbol with Christianity and/or Judaism. The symbol on a real Libyan ambulance would be (if any is used) that of the Red Crescent - their equivalent of the Red Cross.

Incorrectly regarded as goofs

One of the El Al planes has a US registry number, beginning with N, instead of an Israeli registration, beginning with 4X. The airline could be leasing an plane carrying a foreign registration.

Revealing mistakes

When the Israelis embark on their raid, they use two C-130's and a Boeing 707, which is actually a Douglas DC8.

Audio/visual unsynchronised

When a hostage notices that Mrs. Loeb is dead, she screams, "Oh, Mrs. Loeb!" without moving her lips.

Errors in geography

In the 1970s, Uganda would have most likely had old hand-me-down U.K. military equipment. Most of the military vehicles in the film are conspicuously American. The C-130s are all California National Guard aircraft, with different camouflage than Israel. The Ugandans and Israelis drive Ford M151A1 "Mutts" (not Jeeps) used by active military and National Guard. When the Ugandan reinforcements arrive, they drive 2.5- and 5-ton trucks that would only be found in the U.S. Military, with modern "singles" on the front and on the rear, instead of the military tread "dualies" on the rear axles. Most of the film was shot at Stockton Airport, and the California National Guard has a facility there.
When the pilot of the Air France plane is told to enter as a new course heading 181, almost directly south, the plane turns right. Flying from Athens to Paris, the plane go northwest, at a heading of about 315. The shortest way to reach heading 181 would be for the plane turn left.

Character error

A police officer at Paris Airport refers to French president Giscard as president d'Estaing. His full name was Valéry Giscard d'Estaing; Giscard was part of his last name.
