The pacing of the Daleks' nuclear countdown varies wildly from scene-to-scene and shot-to-shot, as the post-synch voiceover artiste has to fit his timing in with what's shown on the on-screen monitor.
When Ian is hanging over the edge of the large drop they have just crossed, his shirt sleeve is almost torn off. When they enter the Dalek base five minutes later, it has been repaired.
Although it can be dismissed as a TARDIS quirk, when seen from outside the ship's interior is white (eg. when Ian opens the door in the garden and the light comes on), but inside the walls are black.
TARDIS actually shifts position after landing on Skaro, due to the set being swapped around and redressed for other shots, and the box placed back in subsequently.

Factual errors

While being set in the future, the lights on the ship are from the 1960s.

Revealing mistakes

Unless the TARDIS crew has shrunk at the close of the film, the stock Roman Legion footage is out-of-scale with the on-set actors.
When Susan is escorted to the entrance of the city by two Daleks, the top half of one can be seen to tip backwards for an instant.
When Ian walks around the little black box on the ground, you can see the corner of a board flex under his feet.
At the start of the film, as the camera pans the characters reading, Jennie Linden's character lowers her book and momentarily looks at the camera.

Miscellaneous

There's a number of times when the lids on the Daleks lift slightly.
As with the TV series no explanation is provided as to how all of the characters on an alien planet speak English. But , when Susan is forced to write a note to the Thals, it is implied that both the Thals and Daleks can also read English.
