When Alice holds the encyclopedia up to the mirror, the insert shot shows it as being VOL. VII (REF - SUB) but when the scene cuts to a two shot of Alice holding the book and smiling, it can be seen that the volume she is holding is VOL. VIII (SUB - ZX-something).
When the White Knight falls off of his horse into the ditch, he falls face down and his feet can be seen with the toes pointed downward. However, when Alice comes over to check on him, he is lying on his back and his toes are pointed upward.
During Baby LeRoy's brief appearance he initially is walking, but the action cut-in has him running with a different expression on his face.

Revealing mistakes

When the White Queen flies in to see Alice after the fight between Tweedledum and Tweedledee, you can quite clearly see wires attached to her shoulders.

Audio/visual unsynchronised

After the White Knight falls into the ditch and Alice helps him out, he continues telling a story about how he invented things, yet initially neither his lips nor Alice's are moving, nor do they match what is being said when they do.

Character error

Alice is an English girl, but speaks with an American accent.
William Shakespeare's birth and death dates are given as 1585-1616. That would make him 31 when he died. Actually, although he did die in 1616 at the age of 52, he was born in 1564.
