- A Navy woman lieutenant commander dies of gunfire; she has served as a Naval attaché overseas, and her husband is a detective for the Metro PD; Gibbs and company investigate; the widower's help does not help, but the gang solve the puzzle.
- The stone in Meredith's engagement ring leads to an underworld industry, an inside man at the Naval Research Lab, an arrest, a conviction, and more investigations. Harm takes custody of Mattie, and the admiral makes a shattering discovery.
- Someone shoots and kills the executive officer (XO) of a Naval vessel, a commander, in his own stateroom; Gibbs and company investigate. However, a shrink (a persistent and presumptuous one) arrives to conduct mandatory psychologic evaluations for all members of the gang, and she accompanies them aboard the ship. Ziva recognizes the spent brass as Russian. Word of the murder spreads fast, for seven international journalists are aboard as guests; one reporter makes a confession and reveals a potential powder keg. The team continue, and they eventually find the solution. Meanwhile, the shrink also continues, eliciting a number of flashbacks, mostly related to Kate Todd, a former member and special agent. Eventually Tony and Gibbs realize who the shrink is, then she submits her report to the director.
- Harm's petition for a guardianship meets ups and downs; Mac tries hard to help. The admiral has trouble with a gift for Meredith, and Coates lends a hand. Sturgis stews, and he meets a new friend; his father preaches a Christmas sermon.

- RAdm. Boone has become nominated to serve as ComSixthFleet and to get his third star. Days before the Senate confirmation hearing, SecNav receives an anonymous hotline tip alleging war crimes in Vietnam by Boone; Harm and Mac investigate.
- RAdm. Boone goes on trial for murder of civilians in a village in South Vietnam. Mac and Bud prosecute, and Harm and Loren defend. Webb produces a surprise witness with surprising testimony. Meanwhile RAdm. Chegwidden gets back his SUV.
- Gunny takes Webb to a hospital, Harm and Mac survive a "hard landing", and they all rejoin in the city. Harm and Mac chase the Islamic drugs-and-arms dealer but fail to catch him; the two continue to examine and discuss their relationship.

- In Hollywood two men ambush a limousine and shoot the occupants to death; Hetty says that the target, Renner, was a Swiss antiques dealer and black marketeer; she persuades the LAPD to allow her to take over the investigation because of the nature of a little black book, which she believes is the object of the activity. While Hetty visits a man in an assisted-living place, G and Sam visit Renner's pad, which someone has tossed; Eric identifies a man, Lee, who appears in a number of photographs around Renner's house; G and Callen visit Lee's office and break up a meeting; Eric says that Lee's two visitors are German "agricultural attachés" (that is, spies); G and Sam question a retired operative, and Kensi and Deeks also search Renner's pad, where they meet two foreigners with alternate identities; Hetty visits the Hollywood Bowl, and the four musketeers rescue her. Hetty again calls on her elderly friend, whom she finds dead, executed by gunfire. [To be continued.]
- Terrorists in the Persian Gulf attack a US Naval warship, killing five sailors. Upon the arrival of one prisoner in the USA, a Marine on a guard detail shoots him. Mac and Bud prosecute for murder, and Harm defends. Surprises abound.
- Harm misses Mac's rehearsal and dinner by doing his semiannual carquals, then he and Skates eject from an F-14 Tomcat at night during a storm at sea. A rescue helo picks up Skates, but Harm remains unfound in the rough sea. [Continued.]
- A rescue helo has picked up Skates, but Harm remains adrift in the sea. With Mac's uncanny help, a Viking finds Harm's life-raft, then a helicopter finds Harm, but his condition is critical. Mac declines to set another date, then Mic returns to Oz.
- A carrier-based F/A-18 Hornet accidentally fires a missile and destroys an aircraft first described as a North Korean commercial liner. Harm, Mac, and Bud investigate; they discover not only the cause but also a spy message and the spy.
- A lieutenant appears to jump from an aircraft carrier at sea; Tony investigates aboard the ship and in Cartagena, Colombia, where the missing man supposedly joined the ship. Gibbs and Ziva join Tony; they find the answers and the bad guy.
- Ziva finds Tony and Michael on a floor; Michael dies soon afterward; the next morning her pad explodes. McGee and Abby find answers. Vance, Gibbs, Tony, and Ziva go to Tel Aviv; Ziva remains, and the others return; Ziva runs into trouble.

- A man dies in an explosion of his car; he's an undercover agent of the US Department of the Treasury, who investigated an ancient Middle Eastern technique for anonymous transfers of funds; the team solve the puzzle and prevent a tragedy.
- A lance corporal in the Marine Corps Reserve dies of garroting; he was an informant about the theft of six missiles from the Marine Corps Base; while investigating, G and Sam go undercover; with help they get the bad guys and the missiles.
- A neighbor of a petty officer opens a package from Paraguay containing two human eyeballs mistakenly delivered to the mailbox of the neighbor. Gibbs and company investigate. Kate and Tony make discoveries in Paraguay, then they return.
- Jen returns from Paris; at home she finds a curious sight. All NCIS agents in Washington must take polygraph tests; Gibbs and the gang look into that. Tony and Jeanne deal with an injured pedestrian; Jeanne introduces Tony to her father.
- Two F-14 Tomcats encounter two MiGs in a no-fly zone above Iraq, and one of the Tomcats goes down in action; nobody dies. Harm and Mac investigate. The pilot of the surviving Tomcat misses a shot, saying that "a voice" told him not to fire.
- Two men, a Marine reservist and a plastic surgeon, die by gunfire, and a woman disappears; Callen and company investigate; Eric and Nell provide clues, and the team go to a party, where they grab the bad guys and prevent any damage.
- Gibbs and company investigate the death of a woman with an ID card of a sergeant in the US Marine Corps; McGee finds that the real sergeant died in Afghanistan three years ago. Gibbs and McGee go to Kabul, sort things out, and do some good.
- Amid much activity at Christmas, a woman petty officer in disguise runs afoul of the law, Harm takes her into custody and to a party, and she stays with Mac. Harm's rebuilt Corvette briefly disappears, and Webb gives him a surprise.
- The Pentagon discovers a breach after an online transfer of a file containing highly classified information. The team races against time and other interested parties to find the leak and retrieve the file.

- A joint task force (involving the CIA, FBI, and NCIS) raid a meeting in a house in an attempt to capture members of the Molina drug cartel and the Al Qaeda; however, they walk into an ambush; the new SecNav, suspecting a mole or other leak, directs the Callen team to investigate and correct; at the boatshed Kensi and Deeks interview four participants in the raid; Eric determines that the problem is not a mole but rather a hacker, which, Hetty says, is even worse; on the cellphones of two agents Eric discovers the hacker's malware, which allowed the hacker to intercept all calls, both incoming and outgoing; in an alley the foursome grab the hacker (Cindy, a 15-year-old girl) and her laptop computer; G suddenly becomes a substitute teacher, then he finds the track coach wearing a belt as a necklace; Eric finds a link and the man responsible; the gang figure out everything; with Cindy's help the team grab the bad guy who misused Cindy and her activities.
- A petty officer enters a bikini contest but fails to appear on stage when introduced; later someone finds her body face-down in a toilet bowl in a women's restroom. Tony enjoys his work; the gang pursue the leads and find the killer.
