- Continuing several months after the events of Season 2, Tarvington has placed agent Ethan York under a program designed to help him cope with his chip implant so that his evil alternate personality, Victor, does not come back to the surface. Although training has been rocky, Echo is sure that she is about to make a breakthrough with Ethan ensuring Tarvington that there is still hope. However; since Borgus's defeat at the end of Season 2, the Movement has become bolder and more deadlier than ever before. Ethan's training may be cut short as Intelligence reports that the Movement is getting closer to unveiling something big.
- Ethan York has escaped Tarvington Rehab with the intention of questioning one of the Movement's leaders, Adrik Armandi Baskov, the CEO of Baskov Bio-Engineering Corporation. However; Ethan's sudden actions have caused a stir inside the heart of the Tarvington Intelligence Agency (TIA). His comrades have been left wondering if Victor has resurfaced from Ethan's chip implant and whether or not they should take action. Unknown to everyone below, Tsar, the ringleader of the Movement, is plotting his next move against Tarvington from his private jet. With moles and sleeper agents positioned everywhere within the government, no one is safe from Tsar.
- As Tsar targets the other Splicers, Tarvington is forced to pull Ethan from his program and back onto the field. Fearing the opposition, Tarvington also calls in support from the agency's overseer Lanse Khale and an infiltration agent, Wynona Sturgeons. Together, he hopes they can find a way to put a stop to Tsar.
- Anita DeVries, the CEO of Sassy's Cosmetics & Human Augmentation, has been murdered. DeVries's death has created chaos within the Movement. With the evil organization busy trying to replace Anita, Lanse Khale, the overseer of T.I.A., sends agents Ethan York and Wynona Sturgeons to investigate Anita's murder with hopes of finding clues on who committed the crime. Khale believes the murderer is their link to the heart of the Movement.
- Ethan and Wynona's investigation leads them to Van DeVries, the estranged son of the late Anita DeVries. Upon questioning Van, the agents discover that their worst nightmare have been realized. A new adversary is in development, and its not even human...
- Ethan and Wynona infiltrate Baskov Corporation in order to face Dr. Hoffman once and for all.
