As Mulder and Scully are climbing down the rocks above the corn field, she is wearing flat-soled shoes. When they enter the beehive, she has high heels. (And not a scratch on them either!)
When Mulder discovers the bomb in the vending machine, the door to the room gets knocked down. Later, when Michaud is "disarming" the bomb, the door is back up.
For a close-up shot where Scully probes a fireman's corpse, she appears to be wearing a white lab coat that she's not wearing in longer shots in that scene.
After Mulder is shot, he has a wound on his temple. The wound disappears in Antartica and reappears after the hearing at the end of the movie.
Mulder's mobile phone changes from a non-telescopic antenna type (presumably as a Nokia product placement) to a telescopic antenna type while he is in the room with the drink dispenser bomb.

Factual errors

The movie takes place in July but during the sequence in Antarctica the Sun is up (fairly high). During July, the Sun never rises in Antartica (at least not at the coordinates given by the Well Manicured Man).
It would be mind-numbingly cold in the interior of the Antarctic continent in July. Given the meager clothing that Mulder was wearing he would have been hypothermic and frostbitten very quickly.
It would be almost impossible to go to the interior of the Antarctic continent in July (middle of the winter) due to extremely bad weather. Barring extreme medical emergencies, no U.S. flights land on the continent between April and October.
At the beginning of the film it shows a number of scenes set in an icy landscape and declares this to be Northern Texas at about 35,000 BC (37,000 BP), it also shows clear Glaciation and yet Northern Texas has never been covered by ice during any recent Ice Age and never had Glaciation at all.
Mulder and Scully use their cell phones to communicate during the bomb search. As Federal Agents on a task force, they should use radios. With a bomb threat, cell phone signals could trigger off the blast.

Incorrectly regarded as goofs

Mulder discovers the bomb in the vending machine after noticing that the mains cable is not plugged in. Even so, the bright lights on the front of the machine continue to glow before and after this discovery. This isn't an error, as the bomb needs an internal power supply, and the panel lighting would disguise the 'bomb', making people think it was just malfunctioning.
The Smoking Man lights a cigarette just as he steps off a helicopter, but it isn't affected at all by being directly under the prop-wash.
Mulder tries to buy a can of soda with two coins. The gold dollar coin hadn't yet been in circulation, so the largest coin he used would be a quarter (25 cents). Vending machine sodas haven't cost 50 cents since the 1980s.

Revealing mistakes

When Mulder is reading the article in the newspaper in the last Mulder/Scully scene (by the fountain) you can see that some pages of the paper are entirely blank - most noticeably, on the first shot of Mulder's face in this scene, and then again when he hands the paper to Scully.
Who can clearly see that a actor is wearing the alien costume in the film. The suit noticeably bends and looks rubbery, and even the movements in the suit are clearly a human in a costume and is very noticeable on the VHS version.

Miscellaneous

Adding to the revealing mistakes in the last scene, the newspaper articles except one that Mulder is supposed to see, all have the same content beginning with "While he amended the compromise into a bill[...]".

Anachronisms

The film opens 35-40.000 years ago with Neanderthal men exploring an underground cavern. No scientific study every done suggest that human beings (even primitive ones) ever existed in the Americas prior to 18-20 thousand years ago. And since there is a definitive trail of human settlement from what is now Alaska down to North and South America, human beings wouldn't have been in North Texas until 8-10 thousand years ago at the earliest.
The film opens in prehistoric times, 35,000 B.C., in North Texas . A Neanderthal man stumbles upon what appears to be a large, primal, vicious alien in a cave. Neanderthals' habitat ranged from Western Europe to the Middle East. No Neanderthal has ever set foot in North America as far as the fossil record is concerned.

Audio/visual unsynchronised

In the corn fields the agents are chased by two Aerospatiale AS355 Ecureil 2 helicopters, the audio however is from Aerospatiale Gazelle.

Errors in geography

The film portrays Dallas, Texas as being situated in a barren, dry desert. This is highly inaccurate; the Dallas area, as well as most of North Texas, are either covered in massive suburbs or are very green and covered in dense oak forests.
When the helicopter is flying through Dallas, it passes the "One Wilshire" building in Downtown L.A. As it lands, the building to the right bears the "Pacific Bell" logo which would not be found in Texas.
The coordinates that the Well-Manicured Man gives Mulder to locate Scully are not in Wilkes Land. 83 degrees latitude South & 63 degrees longitude East are indeed in Antarctica but hundreds of miles from Wilkes Land, closer to the South Pole.
Dr. Kurtzweil's office is located at Dupont Circle in Washington, D.C. However, when the police search it, some of the officers' uniforms are bearing patches of the Arlington County, Virginia, police department.
The young boys and the townspeople from the "North Texas/Dallas" area in the movie all talk with heavy accents. This is erroneous; the stereotypical southern drawl is present in people from West Texas, whereas inhabitants of North Texas (including the Dallas area) and East Texas do not possess discernible dialect from the average American accent.

Plot holes

Mulder suddenly appears in Antarctica without explanation. Outside of the fact that this would never happen in reality, he also is wearing a dangerous lack of clothing and isn't even wearing gloves in one of the most dangerous contents in the world.
How does Mulder find the base were the alien is hidden ? Antarctica is one of the largest and most dangerous continents on earth, and there would be no way to find a very active and very well guarded military base. Yet, he seems to find it without much effort, and it creates a major plot hole.

Character error

When Mulder is locked in the room with the bomb, the person cutting through the door starts at the top of the door and works downward, but all he really needed to do was to cut around the lock and the door handle, which would have saved time.
The "Well-Manicured Man" gives Mulder the syringe and antidote for Scully but fails to say how much to inject.
At the beginning of the movie, the two Neanderthals are tracking the alien through the snow to the cave. As they pursue they are running side by side. Experienced winter trekkers, as these two undoubtedly are, would know to run in line to save energy and minimize the risk of falling into a hole or crevasse.
When Scully is observing the state of the corpse in the morgue, she tells Mulder "it's completely (o)edematous" (American spelling of the word is without the o at the beginning whereas British spelling is with the o; the Bluray subtitle shows it as the British spelling). She mispronounces the word, though, saying the 'at' part as "aysh" instead of "et." The '(o)edem' part can be pronounced multiple ways, but the 'at' part is always pronounced "et." As an MD, she would know how to properly say this word.
